The summary really describes it all. When I pass in --no-discordant, the YS tag is not being output. This appears to be irrespective of other settings; although obviously I haven't tried all possible inputs, it seems to hold true for all combinations I have tested

I fixed a couple issues involving the --no-discordant in version 2.0.3. Could you please try again with that version and let me know if you're still seeing the incorrect behavior?
