Yes, it's something along with sorting the bookmarks that could be 
added but not a show stopper

Yes, it's designed to automatically create links to files only in the 
root folder, others can be added by hand. For example, you could zip up 
website and create links to root files which in turn link to files 
lower down the tree i.e. don't want to create links to all nodes in the 
tree. One could use a check box to provide this as an option I suppose.
