Category: None Group: None Status: Open Priority: 5 Private: No Submitted By: Peter Ansell (p_ansell) Assigned to: Nobody/Anonymous (nobody) Summary: Replicate dumontierlab shared name ideas Initial Comment: * Replicate ideas in [http://codemonkey.dumontierlab.com/wiki/doku.php?id=sharedname] as a proof of concept that other schemes can be accommodated by the federated query engine originally implemented for Bio2RDF but hopefully general enough to be configured as other types ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814192&aid=2811811&group_id=142631 |

Category: None Group: None Status: Open Priority: 5 Private: No Submitted By: Peter Ansell (p_ansell) Assigned to: Nobody/Anonymous (nobody) Summary: Add access policies Initial Comment: * Add access policies so that users know which queries they can execute from their location, and which others need to be made using proxies This is semi-fulfilled by the existence of the profileIncludeExcludeOrder, which should always be includeThenExclude for non-public sources, but may also be includeThenExclude for public sources that don't want a lot of attention automatically ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814192&aid=2811810&group_id=142631 |

Category: None Group: None Status: Open Priority: 5 Private: No Submitted By: Peter Ansell (p_ansell) Assigned to: Nobody/Anonymous (nobody) Summary: Enable IP restricted queries Initial Comment: * Add restricted queries that can only (nominally) be accessed by specific IP addresses ** In reality, privacy would require another private server with a different configuration with firewalls to provide the access control, but failing IP spoofing, this is a reasonable first attempt at private queries ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814192&aid=2811808&group_id=142631 |

Category: None Group: None Status: Open Priority: 5 Private: No Submitted By: Peter Ansell (p_ansell) Assigned to: Nobody/Anonymous (nobody) Summary: Enable queries to be linked together Initial Comment: * Handle linked query types, with a single master URI triggering a serial set of query types to be utilised with the results chained between them according to SPARQL templates ** Add the type of the query template to the query type definition, ie, ASK, CONSTRUCT/DESCRIBE, and SELECT ** Utilise the results of the query, ${queryResult_VARIABLE} to determine using some internal method whether subqueries should be run, and run them by instantiating the atlas2rdf.jsp using a URI, and simply use the final results of that as the join for the main query which is calling sub queries ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814192&aid=2811806&group_id=142631 |

Category: None Group: None Status: Open Priority: 5 Private: No Submitted By: Peter Ansell (p_ansell) Assigned to: Nobody/Anonymous (nobody) Summary: Content negotiation improvements Initial Comment: * Add content negotiation into other parts such as templates and provider configurations ** Add content-type as a template parameter so it can be used in both URL's and SPARQL templates ** Add content-negotiation string as provider configuration parameter so content negotiation can be utilised at the provider level, and not just the global level, where particular providers respond better to a particular type. ** Implement a preferred interpretation type for providers so that we don't have to rely on the type the server says a document is in cases where it isn't true consistently ** Add /rdfxml/ with similar functionality to /n3/ ** Add html view of rdf results at some stage ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814192&aid=2811805&group_id=142631 |

Category: None Group: None >Status: Closed >Resolution: Fixed Priority: 5 Private: No Submitted By: michael grobe (dgrobe) Assigned to: Nobody/Anonymous (nobody) Summary: go:0005488 still strange? Initial Comment: Ptter: Sorry i didn't better describe my problem; can't fix it if i can't show it's broken (or that it appears broken in this case). At quebec.bio2rdf.org/sparql, i do: select * where { <http://bio2rdf.org/go:0004003> <http://bio2rdf.org/bio2rdf#isA> $o } and get its 3 parent categories back, but if i do the same query on, say, go:0005488, i get nothing back. As i looked at this some more, it turned out that i lost the upward links for all three parents of go:0004003 after one or several successful links. but other stuff confuses me too. for example: if i do: select * where { <http://bio2rdf.org/go:0004003> $p $o } limit 1000 and examine the predicates, i see 3 #isA predicates, but if i look at 5488, i see no #isA predicates. I hope this is a little clearer, and thanks, Michael Grobe Indiana University ---------------------------------------------------------------------- >Comment By: Peter Ansell (p_ansell) Date: 2009-06-24 07:28 Message: closing because of no recent activity. comment if still necessary. ---------------------------------------------------------------------- Comment By: Peter Ansell (p_ansell) Date: 2009-06-09 09:23 Message: The quebec.bio2rdf.org/sparql server is reasonably out of date. It hasn't been updated recently. If you want to query GO you would be better using the go.bio2rdf.org/sparql endpoint, or downloading the source file from http://quebec.bio2rdf.org/download/n3/go.n3.gz and putting it into your local rdf store. ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814189&aid=2802380&group_id=142631 |

Category: None Group: None >Status: Closed Resolution: None Priority: 5 Private: No Submitted By: michael grobe (dgrobe) Assigned to: Nobody/Anonymous (nobody) Summary: problem using n32virtuoso.pl Initial Comment: hello: i am trying to load the obo.n3 example using n32virtuoso.pl. i got the error about not having permissions to run DB.DBA.SPARQL_INSERT_DICT_CONTENT and so i tried to follow the directions in http://code.google.com/p/entitydescriber/wiki/installingvirtuoso to wit: In order to do update statements you'll need to go back to the command prompt and navigate to where isql is. It's in the bin directory of your Virtuoso-OpenSource installation ./bin/isql 1111 dba dba Where 1111 is the port that isql will use, dba is the user name and dba is the password This brings up an SQL prompt SQL> Enter SQL> GRANT SELECT ON DB.DBA.SPARQL_DELETE_DICT_CONTENT TO "SPARQL"; and enter SQL> GRANT SELECT ON DB.DBA.SPARQL_INSERT_DICT_CONTENT TO "SPARQL"; to gain permission on these procedures. Do the same for any other procedure you want. Now ify ou go back to the SPARQL Endpoint: http://localhost:8890/sparql, you will be able to do SPARUL statements like INSERT and DELETE. Now the login was successful, and i got the SQL> prompt, but the command: grant select on DB.DBA.SPARQL_INSERT_DICT_CONTENT TO "SPARQL"; got me: *** Error 42S02: [OpenLink][Virtuoso ODBC Driver][Virtuoso Server]SR136: Bad table name in GRANT / REVOKE DB.DBA.SPARQL_INSERT_DICT_CONTENT. at line 10 of Top-Level: grant select on DB.DBA.SPARQL_INSERT_DICT_CONTENT TO "SPARQL" not clear to whom this should be addressed but at least the Perl code was in the Bio2RDF pages. Thanks for whatever help you can give, and in the meantime i guess i'll try the bash install approach. Michael Grobe Indiana University P.S.: I'm using the freebie version of Virtuoso... ---------------------------------------------------------------------- >Comment By: michael grobe (dgrobe) Date: 2009-06-07 21:27 Message: hey: sudden inspiration had me try "GRANT EXECUTE" in place of those "GRANT SELECT" commands, and sudden realization that my relative file names were composed using "/" rather than "\" (this IS a windows install after all), and my supposedly relative pathname started with a "/" (doooh), made my day much much better. in fact, the install appears to be proceeding even as we speak. so, other than a suggestion to someone that the docs get changed, i would like to close this problem, and go looking for the next one.... which i suppose will be something like, now that my data has been loaded, how do i find it?" regards, michael grobe ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814189&aid=2802673&group_id=142631 |

Category: None Group: None >Status: Closed >Resolution: Works For Me Priority: 5 Private: No Submitted By: michael grobe (dgrobe) Assigned to: Nobody/Anonymous (nobody) Summary: missing go entries Initial Comment: it appears to me that go:0005488 has no parents...but a lot of GO categories have 5488 as a parent...and my text version of GO has GO:0003674 (molecular_function) as a (actually, the only) is_a parent to 5488. it could be that some RDFizer misses 5488 cuz 3674 is more or less the root of the molecular function tree.... ...but then I'm a brand new user, so it's probably just me. FYI michael grobe ---------------------------------------------------------------------- >Comment By: Peter Ansell (p_ansell) Date: 2009-06-06 15:51 Message: It looks to me like the RDF triple "<http://bio2rdf.org/go:0005488> <http://bio2rdf.org/ns/go#is_a> <http://bio2rdf.org/go:0003674>" exists in the document you get from both http://qut.bio2rdf.org/go:0005488 and http://quebec.bio2rdf.org/go:0005488 There are two different servers that resolve information for http://bio2rdf.org/, but they both have that statement in this case. Apologies in advance for any confusion that is caused by the two servers having different software installed on them. I am doing my PhD in resolution of queries, and the other server administrators choose not to use my software because they see it as being too slow... If in doubt, you will get more information if you change http://bio2rdf.org/ to http://qut.bio2rdf.org/ Also, some of the databases are being restarted this weekend so there may be downtime for the next few days. ---------------------------------------------------------------------- You can respond by visiting: https://sourceforge.net/tracker/?func=detail&atid=814189&aid=2802092&group_id=142631 |
