[Bio-bwa-help] Unable to successfully align using BWA-MEM tool

Hi everyone,

Every time I attempt to align my datasets to the mouse genome sequence (mm10), it becomes stuck ah the last line reading: "[M: process] read 136988 sequences (10000124bp)..."

The index says its loaded from disk but I don't understand why it never works. I've tried this numerous times. Could anyone please help or have experienced same problem?
