On the preference panes:

Seems to me "startup" and "display" could be consolidated into a 
"general" pane. Also, there are places where text descriptions ought to 
just be eliminated, perhaps with some of that content placed in a 
tooltip.  For example, here's what I've done with the font preference 
(borrowed from OmniOutliner):
