I am currently using cron to ftp copies of the MySql files to a Windows box on the LAN. Can (how would) I use automysqlbackup to save the backups from linux/MySQL to a windows box?

Create an NFS share on the windows box..
Mount the NFS share from the linux box.
Edit the backup script to place files there.
Just an idea..
I am backing up a remote (dedicated hosting) linux box onto a local windows server that is accessable by the backup server.
I move the files from the webserver to a linux box local on my LAN and then copy the files onto the windows server using a samba mount.
You could also set up automysqlbackup to run and then FTP those files to where you want them.
