The program Autokindle seems to work ok for converting a pdf book to mobi as long as I check the 'process pdf images' box. However, although a correctly sized mobi file is created, the images are completely unreadable. They resemble very poorly defined color negatives with black 'letters' on a pale green or red background, and with what appears to be dark shadows that completely obscure the text. Totally unreadable. An example of the mobi pages is given below:

What should I do to correct these strange images. If I don't check the 'process pdf images' box, then I get a single blank page in the resultant mobi file.

This is definitely a new one. But I think the problem is this: PDF is not an exact science when it comes to conversion. There have been a significant number of revisions to the format and this can make conversion without adobe tools difficult. As I don't want to pay adobe for licensing rights I use ghostscript for layout conversion.
In the case of this file since it displays nothing if process images is unchecked because every page is an image. This would normally not be a problem but on top of that it seems there is some kind of obfuscating copy protection embedded. It would be possible to remove the copy protection from the images if we know what kind of protection this is.
PDF files have basically been my bane since I started this project. So much material is in PDF format and they are so poorly formatted and many times there is so little order to the layout that I have given up in some cases.
