Thanks for the suggestion. It is true that Illumina gains more popularity than 454 now. But since Atlas2 will support more upcoming sequencing platforms in the future, we think it would be better to remove the default and ask the users to specify their own platforms explicitly.
I will implement these changes in the next version of Atlas2.
