According to the manual of Super Cobra on the Atari 8-bit, the control is the same as you say on the 2600:

So unless there is an hacked version of Super Cobra for the Atari 8-bit, it only uses one joystick button.

 

 

The Atari 7800 had joypads with two buttons. Both buttons were connected to the same joystick button input but each button was also connected to one of the paddle inputs so the paddle inputs could be used to see which of the two buttons were pressed. 

Both buttons acted the same on games that only supports one button (e.g. 2600 games on 7800 console but also when connected to an Atari 2600 or Atari 8-bit).

But I suspect the Atari 8-bit can also use the paddle inputs to see which one of the 7800 joypad buttons is pressed but I never tried it.

So what you are basically asking us is to modify the game and then the emulator so you can play it the way you imagine. :-)
