Hi, Since you have qt installed in a non-standard location, you'll have to add that path to your LD_LIBRARY_PATH before you can run Hawkeye: (in bash) $ export LD_LIBRARY_PATH=/usr/local/qt/lib:$LD_LIBRARY_PATH The error you see from AMOScmp is expected, you have to provide it with a file of sequence data stored in afg format. Normally you use toAmos or tarchive2amos to do the conversion.
