    Serapis

System for the evacuation and relocation of affected pop. in shelters

Serapis can be used to simulate the mass evacuation of a population from a city with constraints on transport network. Contrary to other similar software, Serapis does not simulate the full transport but focus only on throughput of congestion points. It allows to differentiate between the behaviours and possibilities of different categories of population (children, elderly people, disabled...).

    ASEP

Monte Carlo Simulations of Asymmetric Exclusion Processes

Monte Carlo simulations of various classes of asymmetric exclusion processes (ASEP) with open and periodic boundaries. ASEP is a paradigmatic model of non equilibrium statistical mechanics. It can be utilized to model various non-equilibrium phenomena in Biology such as molecular motor transport and protein synthesis. The code's comments will be gradually expanded upon; if there are mistaken or unclear comments they will be corrected. We cannot give an estimation as to when because this is a side-project of ours, and the comments are not crucial to the code's workings.

    piv_clustering

    piv_clustering

structural clustering of atomic trajectories based on PIV

...The approach is general and the definition of PIV only requires to specify the range of interatomic distances that is relevant for the process under study. Alternatively, also the SPRINT topological coordinates can be employed, that are particularly suited for nanostructures. The output is a partitioning of the trajectory into a few structural clusters (i.e., sets of frames), allowing for simpler analysis and visualization. Please read and cite Gallet & Pietrucci, J. MQ Dataset Generator

    MQ Dataset Generator

    Dataset Generator

Evaluation of methods/software is considered as a very important procedure for any user who wants to know the actual performance of a scientific tool. For the implementation of such evaluation procedure several test cases - scenarios shall be run. Obtaining the necessary test data sets can be an obstacle due to both privacy issues and also the time and cost associated with collecting multiple instances of a diverse set of data sources. An efficient alternative is the design and use of synthetic reference data sets to undertake black-box testing. These data sets should be generated in a manner consistent with the functional specification of the problem addressed by the method/software. ...

    MIST

A MATLAB toolbox to simulate optical systems

Modal Interferometer Simulation Tool (MIST) is a MATLAB toolbox that can simulate arbitrary resonant optical systems in the paraxial beam approximation. It allows the user to define any optical setup (composed typically of laser sources, mirrors, lenses, electro-optical modulators and detectors) and to compute the static laser field at any point. It uses a Hermite-Gauss modal decomposition to simulate diffraction limited optics.

Weighted Implementation of Suboptimal Paths (WISP)

UPDATE: LATEST VERSION AT http://git.durrantlab.com//jdurrant/wisp Allostery can occur by way of subtle cooperation among protein residues (e.g., amino acids) even in the absence of large conformational shifts. Dynamical network analysis has been used to model this cooperation, helping to computationally explain how binding to an allosteric site can impact the behavior of a primary site often many angstroms away.

    MIT SPHERES Simulation (Release)

    MIT SPHERES Simulation (Release)

MIT's spacecraft simulator for control algorithm development

...Algorithms may be implemented in C or Embedded MATLAB and executed in the MATLAB simulation environment to verify general desired behavior. With some limitations, the code used in the simulation can be directly transferred to the SPHERES hardware. We are sharing this project with the public to gather more interest for SPHERES Guest Scientists. Feel free to use and contribute to this code base, just don't forget to credit the MIT Space Systems Lab if you distribute any results.

    Time-Evolving Block Decimation

TEBD simulates the dynamics of entangled quantum many-body systems.

...Open Source TEBD is a package, written in Fortran 95, which allows one to simulate the entangled quantum dynamics of a one-dimensional system governed by a Hamiltonian made of local interactions using TEBD. Expectation values and correlation functions, as well as entanglement measures and entropies, can be calculated. By propagating in imaginary time, TEBD can also be used to find the ground state of a given Hamiltonian. The code supports arbitrary internal degrees of freedom, and has been optimized to conserve total particle number. Accompanying the code is a user's guide which provides background on the theoretical and conceptual foundations of TEBD, manpages, case studies of well-known hamiltonians, and exercises.

    Osmotic Pressurization Dynamics

Calculates dynamics of osmosis-based pressure generation using PEG.

This MATLAB script calculates pressure as a function of time inside a submerged membrane-bound compartment containing an aqueous PEG solution as an osmotic driver. It can also be used to calculate a membrane's hydraulic permeability by fitting experimental data. The model used accounts for the dilution effects caused by the compartment's expansion. All of this project's resources can be found in the "Files" section.
