    PIVOT

    PIVOT

PIVOT is a simple yet flexible visualization data tool

PIVOT is a simple yet flexible visualization tool based on Circos (Krzywinski et al., 2009), which offers a fast and aesthetical visualization of data and information. The Protein Interaction Visualization and Observation Tool (PIVOT) was developed specifically for the visualization of protein interaction. It is difficult to spot the proteins that have an interaction when given a large list of proteins but with PIVOT, it is easy to identify the them at a glance. PIVOT displays an image...

    DeNovoCheck

DeNovoCheck: Inheritance analysis for NGS trio data

DeNovoCheck is intended to be used for inheritance analysis in NGS tio data. For rare dominant Mendelian diseases, patient-parent trios are often used to reduce the number of candidate variants. The algorithm bases the inheritance prediction on the data available in the parental BAM files and allows for a fast and reliable selection of potential de novo variants.

    cancergrid-tma

A web-based application for the management of tissue microarray images

The Cancergrid Image Scorer is web-based application for the management and storage of tissue microarray (TMA) images and the associated metadata. The application enables the user to navigate a grid of TMA core images within a slide, zoom and pan around an image, and enter a score constrained to a specific scoring system. The submitted scores are scored in the eXist open source database, in an XML format, which is compatible with existing TMA standards, and thus allow the data to be archived and re-used in future analysis.

    ShiVaSmiles

    ShiVaSmiles

A slick interface to see various scale analysis algorithms in action.

The Shape Visualizer is intented to be an exploratory/educational tool making it quick and easy to see how various mathematical methods perform in analysing and selecting the various patterns present on an image. The main website is built as a wiki gathering info and examples on the various implemented algorithms. The combination of the application and its wiki intend to constitute a nice little pedagogic toolkit for multiscale analysis. Feel free to contribute code or wiki content !

    MultiRank

A customisable Elo-based ranking algorithm suitable for all situations

I am sick of people saying Elo-based rankings sytems are difficult to implement, particularly in the case of more than two competitors. MultiRank is a fully-customisable Elo-based ranking solution suitable for any situation or number of competitors. Whilst it is written in PHP, it can easily be ported to other languages. A file is included with examples of usage for many situations.

    CRFSharp

    CRFSharp

CRFSharp is a .NET(C#) implementation of Conditional Random Field

CRFSharp(aka CRF#) is a .NET(C#) implementation of Conditional Random Fields, an machine learning algorithm for learning from labeled sequences of examples. It is widely used in Natural Language Process (NLP) tasks, for example: word breaker, postagging, named entity recognized, query chunking and so on. CRF#'s mainly algorithm is the same as CRF++ written by Taku Kudo. It encodes model parameters by L-BFGS. Moreover, it has many significant improvement than CRF++, such as totally...

    SURF-nanodots

    Very basic computer vision program

This was my first big programming project. I'd like to clean it up and improve the back end design when time permits. See the wiki for known issues and more information. A computer vision program for analysis of magnetic data collected by a scanning probe microscope. Originated in summer 2007 as a collection of C compiled for Matlab (MEX) files and was eventually ported to a standalone C++ application with a GUI created in Qt. This program takes atomic and magnetic force microscope (AFM/MFM) image pairs as input and uses threshold segmentation to identify magnetic nanodots by intensity in the AFM image. ...
