    SODE

Program to solve differential equations using long Taylor series

Program to generate a program to numerically solve either a single ordinary differential equation or a system of them.It is a Ruby program, now called omnisode, which generates either Ruby, C, C++, Maple or Maxima code. Code can be generated for all languages under Linux. Ruby can be generated under Windows. All can be generated under cygwin, but would need work on execution of Maple. Omnisode itself is Ruby, which is needed in all cases to generate the program.

    CNVMM

CNVMM performs copy number variations detection

CNVMM specializes in identifying copy number variations (CNVs) when there are repeated sequences in the reference genome. The input file is a single short read mapping result from any short read aligners. However, NNmapper or Bowtie2, which detect all mapping results for multi-reads, are recommended. To use the code, MATLAB installation is required. Mac or Linus system is required.

    KMC-KaiC

    KMC-KaiC

Kinetic Monte Carlo simulation of the in-vitro Kai Circadian clock

This code is a dedicated Kinetic Monte Carlo (KMC) algorithm which simulates a model of the post-translational Kai circadian clock. The code allows you to simulate the Kai system at the level of individual KaiC hexamers and monomers and explicitly tracks the turnover of every ATP nucleotide. Apart from ATP hydrolysis, all reactions obey detailed balance. The application of the code is described in our article titled "A Thermodynamically consistent model of the post-translational Kai...

    MathFu

    MathFu

C++ math library developed primarily for games focused on simplicity

MathFu is a small, header-only C++ math library optimized for games and real-time graphics on mobile and desktop. It provides fixed-size vector, matrix, and quaternion types with APIs that mirror the operations you actually use in inner loops—dot, cross, normalize, transforms, and projections. Implementations are carefully tuned to leverage SIMD instruction sets such as SSE and NEON while preserving a clean fallback path for portability. Because types are fixed at compile time, the compiler...
