    BinCoMerge is a binary files diff at byte resolution. It shows hexadecimal and raw ASCII data. BinCoMerge is seeking for common blocks from the bigger ones to the lower ones. It works by levels of minimum block sizes which are powers of 2. For example, with a file sizing between 16 KiB and 32 KiB, Bincomerge will firstly seek for all common blocks bigger than 16 KiB. Then, it will seek for all common bigger than 8 KiB, then 4KiB, 2KiB, 1024 Bytes... Because it works by levels, BinCoMerge can show some results before it finishes.

    This software detects homologous recombination events (HREs) from SNP data. Based on SNP alleles calls and locations, it breaks the genomes into locally colinear blocks, and looks for cases where SNPs do not agree with the vertical pattern of inheritance in a phylogeny. It applies a dynamic programming algorithm to model whether changes within a block are likely a result of mutations, sequencing errors, or HRE. We use information from the nearby SNPs, so that if 1-2 alleles in a series of SNPs differs from the ancestral allele, it may be better explained as a mutation or sequencing error. ...
