qips is a software package for analyzing ChIP-seq ("Chromatin ImmunoPrecipitation on sequencing") data. It finds enriched regions of arbitrary lengths and is therefore especially suited for analyzing ChIP-seq of histone marks or polymerase.
Using the Mean Machine, even very large EEG data sets can be analyzed (artifact detection, evoked potentials, frequency analysis, ect.). It is a Matlab GUI application, which can also be run via the commandline without GUI-support.
Common code developed by researchers in the Edwards Bioinformatics Group at SDSU. This code is free for everyone to use. It is our base code that we provide on an as-is basis. Please let us know if you use the code or have questions/comments
A weather-station control system for the AAG WSI-603 weather station and other 1-Wire based systems. Uses the OWFS 1-wire file system as the interface to 1-Wire system
Given low-density genotypes for pedigrees, and dense genotypes for some people in those pedigrees, computes high-density genotypes for some other people in those pedigrees. This reduces genotyping effort.
A branch-and-prune method to find all solutions to systems of nonlinear equations. The number of variables must equal the number of equations. The variables must have proper lower and upper bounds. The solver has an interface to the AMPL environment.
The CUDA wrapper library provides means for an efficient resource sharing and resource protection on multi-user GPU clusters. It implements the following functionality:
1) Virtualization of the physical GPU devices
2) Ensuring NUMA affinity for GPUs
Computes the characters of some Demazure modules of sl2^. Namely, consider the Weyl group element w_N = ... s_0 s_1 s_0 with a total of N factors. Then we can compute the character of the Demazure module V_{w_N}(m Lambda_0).
The BioSimz project aims to deliver a library (as well as the interface) to conduct large-scale biomolecular simulations at their atomic scales of detail. The initiative idea is to observe the protein crowding in vivo; it now can do much more than that!
GpsPhoto.pl geotags digital photos by using GPS track data recorded at the same time. Matches are based on closest timestamps. An optionally generated Google Earth KML or KMZ file contains the GPS tracks and the geotagged photos.
The SBML ODE Solver is a command-line tool and programming library (ISO/ANSI C) for construction and numerical integration of an ODE system, derived from an SBML based description of a biochemical reaction network.
Development has moved to https://github.com/raim/SBML_odeSolver . Please download the latest version from there!
netcdf-tools is a set of tools for creating netCDF files. It supports commandline use on both Windows and Unix as well as use directly as a Java library. Written by CSIRO Australia and funded by the ANDS Australian Research Data Commons Project
Shawn is a discrete event simulator for large wireless sensor networks. It does not compete with others well-known simulators by simulating individual ISO layers and the protocols within these layers. Shawn emerged from a more algorithmic approach.
THE PROJECT HAS BEEN MIGRATED TO GITHUB: https://github.com/itm/shawn
EngLab is a cross-compile mathematical platform with a C like syntax to be used by both engineers and users with small programming knowledge. It also enables the user and community to easily compile their own functions as shared objects.
RefineHMM refines an original hidden Markov model (HMM) to find an optimal fit
against the evolutionary group that the HMM models, and it does this using
through iterative database searches and incremental subsequent adaptation of
the seed set.
