Analysis Nuclei DAB (AND) Tool
...The tool requires as input the original RGB images, and the FastRed, FastBlue, DAB channel, easily obtained using the Fiji function: "ImageJ" -> "Image" -> "Colour Deconvolution" -> "FastRed FastBlue DAB" Then, the tool first segment the nuclei using the FastBlue channel and the DAB channel, and then computes statistics by subdividing the sample in three regions according to the FastRed channel: a dark-red ROI, a light-pink ROI and a white ROI. ...OpenMP/MPI) jobs. progrep can also report for jobs running on remote hosts, e.g. jobs running on Linux Clusters. progrep works in client-server model. The server can be installed in your simulation source code with only 4 extra lines (API). When the progrep command is invoked, it queries this server as a client. progrep does not interfere with or slow down your simulation when not invoked. A Reproducible Data Analysis Workflow with R Markdown, Git, Make, etc.
In this tutorial, we describe a workflow to ensure long-term reproducibility of R-based data analyses. The workflow leverages established tools and practices from software engineering. It combines the benefits of various open-source software tools including R Markdown, Git, Make, and Docker, whose interplay ensures seamless integration of version management, dynamic report generation conforming to various journal styles, and full cross-platform and long-term computational reproducibility. The workflow ensures meeting the primary goals that 1) the reporting of statistical results is consistent with the actual statistical results (dynamic report generation), 2) the analysis exactly reproduces at a later point in time even if the computing platform or software is changed (computational reproducibility), and 3) changes at any time (during development and post-publication) are tracked, tagged, and documented while earlier versions of both data and code remain accessible. -

MATLAB code that generates all figures in [Almquist and Dunham, 2020, https://doi.org/10.1016/j.jcp.2020.109294 ]. The paper considers narrow-stencil summation-by-parts finite difference methods and derives new penalty terms for boundary and interface conditions. The new penalty terms are significantly less stiff than the previous state-of-the-art method on curvilinear grids. LoopMatcher is a bioinformatics tool that searches for hairpin structures in cDNA / mRNA sequences (in FASTA, GenBank or Vienna format) with specific consensus sequences in the loop.
