    runjags

The 'runjags' R package and standalone JAGS extension module

This package provides high-level interface utilities for MCMC models via Just Another Gibbs Sampler (JAGS), facilitating the use of parallel (or distributed) processors for multiple chains, automated control of convergence and sample length diagnostics, and evaluation of the performance of a model using drop-k validation or against simulated data. Template model specifications can be generated using a standard lme4-style formula interface to assist users less familiar with the BUGS syntax. A...

    hSDM

    hSDM

R package for hierarchical species distribution models

hSDM is an R package for hierarchical species distribution models. Such models allows interpreting the observations (occurrence and abundance of a species) as a result of several hierarchical processes including ecological processes (habitat suitability, spatial dependence and anthropogenic disturbance) and observation processes (species detectability). Hierarchical species distribution models are essential for accurately characterizing the environmental response of species, predicting their...

    Excelsi-R

    Excel's Interface to R

Excelsi-R is an Excel add-in that allows Excel spreadsheets to harness the power of the R statistical language by connecting to a running R process. R does not need to be installed on the computer running Excel, but it does require access to an R instance running Rserve (which can be on a remote computer). It supports incorporating R plots and graphs in an Excel workbook.

    The c2001 spatio-temporal mining library

    The c2001 spatio-temporal mining library

An open source spatio-temporal data mining library

Current functions: 1. The General Association Rule Mining Framework(GARMF) library, which support mining association rules from transactions(boolean, weighted, fuzzy), spatial datasets (vector and raster) and spatio-temporal datasets (raster snapshots). Besides it support incremental mining. 2. Rule Filtering Library (RFL), a library for rule evaluation. 3. Besides, DAP-Shell, a GUI shell for GARMF and RFL, will be provided. However I'll pay no more attention on it.

    metabnorm

A mixed model normalization method for metabolomics data

In metabolomics the goal is to identify and measure the concentrations of di fferent metabolites (small molecules) in a cell or a biological system. The metabolites form an important layer in the complex metabolic network, and the interactions between di fferent metabolites are often of interest. It is crucial to perform proper normalization of metabolomics data and here we share the code for a normalization approach based on a mixed model, with simultaneous estimation of a correlation...

    SimAssem

    SimAssem

For processing and/or simulating species assemblage data.

...Assemblages are simulated by specifying the: 1) number of species, 2) total abundance of individuals, 3) abundance distribution, 4) spatial configuration, 5) species detection probabilities, 6) survey design, and 7) number of grid cells to survey (out of a square grid comprised of 10,000 cells). SimAssem also processes existing encounter data and formats existing and simulated encounter data for other programs. SimAssem, along with the open source code, will hopefully give researchers and managers a tool for assessing the development of new estimators and evaluating potential decisions in a simulated environment. More information on SimAssem is given in Chapter 2, 'SimAssem: a program for simulating species assemblages and estimating species richness', in the dissertation 'Simulating species assemblages and evaluating species richness estimators'.
