    CNVision

CNV prediction from Illumina genotyping data

CNVision is a Perl script that runs Illumina genotyping data (all chips from 300k to latest Omni) through PennCNV, QuantiSNPv2.3 and GNOSIS (an in-built algorithm). It merges the results and assesses the quality of the raw data. CNVision can also identify de novo CNVs in family-based data using a highly accurate algorithm that considers the possibility of CNVs in either parent based on the raw genotyping data. The script is optimized to work in a UNIX-based environment; it should work in...

    mCarts

A hidden Markov model to predict clustered RNA motif sites

Many RBPs recognize very short and degenerate sequences, with targeting specificity achieved by mechanisms such as synergistic binding to multiple clustered sites and modulation of site accessibility through different RNA-secondary structures. mCarts integrates the number and spacing of individual motif sites, their accessibility and conservation, which substantially improves signal to noise ratio. This algorithm learns and quantifies rules of these features, taking advantage of a large number of in vivo RBP binding sites obtained from high throughput sequencing of RNAs isolated by cross-linking and immunoprecipitation (HITS-CLIP). ...

    easyPAC

easy Primer prediction from Alignments and Consensus sequences

Primer prediction from alignments and consensus sequences. easyPAC applies all standard quality tests to degenerate primer and primer pairs and optionally maps all primer candidates to an arbitrary number of reference files like repeat databases or genomes to ensure target specifity.

    Cardito
Description How To Use: Cardito.exe <Folder Path> e.g. Cardito.exe "D:\Card Data" Pros: Very Quick and Lightweight Cardito is a simple Credit Card Number searching tool. It does a simple recursive scan of all files in the specified directory and checks the condition of the found numbers to Luhn's algorithm. It does not require installation. It has to be placed locally on the machine which is to be scanned. Cardito is small yet powerful. Currently, it supports the following file formats to be scanned: txt, csv, log, xml, htm, html, rtf. ...

    CollagenFinder

CollagenFinder (CF) is a software tool for searching CLP sequences in

CollagenFinder (CF) is a software tool for searching CLP sequences in the given nucleotide sequence. CF scans nucleotide sequence in all six possible reading frames. The additional filter procedures provide more accurate CLP prediction: - detecting for a tryptophan residue and stop-codons and removing corresponding CLPs, - cutoff value by GXY repeat number. If we need CLP with length 36 and more we should use cutoff value equal to 4.
