The Simple Medical Imaging Library Interface (SMILI), pronounced 'smilie', is an open-source, light-weight and easy-to-use medical imaging viewer and library for all major operating systems. The main sMILX application features for viewing n-D images, vector images, DICOMs, anonymizing, shape analysis and models/surfaces with easy drag and drop functions. It also features a number of standard processing algorithms for smoothing, thresholding, masking etc. images and models, both with graphical user interfaces and/or via the command-line. See our YouTube channel for tutorial videos via the homepage. The applications are all built out of a uniform user-interface framework that provides a very high level (Qt) interface to powerful image processing and scientific visualisation algorithms from the Insight Toolkit (ITK) and Visualisation Toolkit (VTK). The framework allows one to build stand-alone medical imaging applications quickly and easily.

    DRAMMS

A Deformable Medical Image Registration Toolbox

DRAMMS is a software package designed for 2D-to-2D and 3D-to-3D deformable medical image registration tasks. Released by Section of Biomedical Image Analysis (SBIA) at the University of Pennsylvania. Some typical applications of DRAMMS include, -- Cross-subject registration of the same organ (can be brain, breast, cardiac, etc); -- Mono- and Multi-modality registration (MRI, CT, histology); -- Longitudinal registration (pediatric brain growth, cancer development, mouse brain development, etc); -- Registration under missing correspondences (e.g., vascular lesions, tumors, histological cuts). DRAMMS runs in command line in UNIX/Mac OS, It accepts Nifti/ANALYZE/MetaImage image formats. It is fully-automatic --- takes two input images, and generates a registered image and (optionally) the deformation field. More information (installation, tutorial, manual, demonstration, FAQ, etc) can be found at http://www.rad.upenn.edu/sbia/software/dramms/ .

    MRiLab

    MRiLab

    A Numerical MRI Simulation Platform

The MRiLab project is moving to GitHub, the latest version can be obtained from https://leoliuf.github.io/MRiLab/ The MRiLab is a numerical MRI simulation package. It has been developed and optimized to simulate MR signal formation, k-space acquisition and MR image reconstruction. MRiLab provides several dedicated toolboxes to analyze RF pulse, design MR sequence, configure multiple transmitting and receiving coils, investigate magnetic field related properties and evaluate real-time imaging technique. The main MRiLab simulation platform combined with those toolboxes can be applied to customize various virtual MR experiments which can serve as a prior stage for prototyping and testing new MR technique and application. RTToolbox

    RTToolbox

Library to support quantitative analysis of radiotherapy data

Moved to: http://github.com/MIC-DKFZ/RTTB RTToolbox is a software library, developed at the DKFZ to support quantitative analysis of treatment outcome for radiotherapy. The RTToolbox was designed following object-oriented design principles and was implemented in the language C++. It supports the import of radiotherapy data (e.g. dose distributions and structure sets) from DICOM-RT format and other standard image processing formats by using a bridge to ITK. The RTToolbox supports the full range of radiotherapy evaluation. Tools such as DVH calculation, arithmetic operations on dose distributions and structure relationship analysis are provided as a basis for further calculations. Dose comparison indices such as Conformity Index (CI), Homogeneity Index (HI) and Conformation Number (CN), and biological models including TCP, NTCP, EUD and BED are determined from dose distributions and DVHs. The RTToolbox can be easily extended to support other data format, comparison indices and

    SimPET

    SimPET

A web platform for the MC simulation of realistic brain PET data

SimPET (http://www.sim-pet.org) is an open, efficient, and user‐friendly online platform for the generation of synthetic brain PET datasets. The platform offers the ability to generate realistic activity and attenuation maps from patient's PET/CT and MRI images. These maps can then be simulated, and sinograms and simulated images can be downloaded. More advanced features can be obtained by using the SimPET scripts: https://github.com/txusser/brainviset_simset https://github.com/txusser/simpet (New version pre-alpha) You can also upload your own phantoms to simulate. Currently the platform incorporates MC models for the GE Advance, GE Discovery ST and Siemens mCT. More models are on the way. You can also access all the previously simulated datasets from the dev team to test your quantification pipeline (Files section in this page). This project is an open collaboration between IDIS (www.idisantiago.es), Qubiotech (www.qubiotech.es), and FGUMA (www.fguma.es).

    Activity Prediction Software

To envision the radiation exposure in Neutron Activation Experiments

A software called Activity Predictor is developed using Java TM programming language. The Activity Predictor calculates activities, exposure rates and gamma spectra of activated samples for NAA experiments. The calculation procedure for predictions involve both analytical and Monte Carlo methods. The Activity Predictor software is validated by a series of activation experiments. It has been found that this software calculates the activities and exposure rates precisely. The software also predicts gamma spectrum for each measurement. The predicted spectra agreed partially with measured spectra. This software has a XML database which includes nuclear data for frequently used materials in NAA. Neutron Neutron cross section data from ‘‘ Tables for Neutron Activation Analysis’’ , photon cross section data from Berger and Hubbell’s XCOM photon cross sections database [ 2], and isotope decay from from Lund/LBNL database are included in this database.

    CUDA-SPHERE-FWD-MEEG

CUDA accelerated spherical model forward solution for EEG/MEG

CUDA-SPHERE-FWD-MEEG is a CUDA C based toolkit which provides a GPU based implementation of the spherical model forward solution for the 306 channel Elekta Neuromag MEG system and the EEG. The 1-Sphere forward solution for the MEG and the 4-Sphere forward solution for the EEG is implemented in CUDA C and an accelerated solution is obtained using the NVIDIA GPU when the solution is calculated for a large number of dipoles (on the order of 15000 and above) and sensor locations. Speedup by a factor of 22 and 32 is obtained for the EEG and MEG solution respectively when compared to the fastest CPU implementation available in the public domain. The complete source code and pre-compiled binaries are also made available via an open source license (GPL Version 3). A CUDA enabled NVIDIA graphics card is required to use the software.
