    Apache Hamilton

    Apache Hamilton

Helps data scientists define testable self-documenting dataflows

Apache Hamilton is an open-source Python framework designed to simplify the creation and management of dataflows used in analytics, machine learning pipelines, and data engineering workflows. The framework enables developers to define data transformations as simple Python functions, where each function represents a node in a dataflow graph and its parameters define dependencies on other nodes. Hamilton automatically analyzes these functions and constructs a directed acyclic graph representing the pipeline, allowing the system to execute transformations in the correct order. This approach encourages modular, testable, and maintainable data pipelines because each transformation is isolated and easily unit tested. The framework also automatically tracks lineage and metadata about how data is produced, which improves debugging, reproducibility, and transparency in data workflows.

    AtomAI

    AtomAI

Deep and Machine Learning for Microscopy

AtomAI is a Pytorch-based package for deep and machine-learning analysis of microscopy data that doesn't require any advanced knowledge of Python or machine learning. The intended audience is domain scientists with a basic understanding of how to use NumPy and Matplotlib. It was developed by Maxim Ziatdinov at Oak Ridge National Lab. The purpose of the AtomAI is to provide an environment that bridges the instrument-specific libraries and general physical analysis by enabling the seamless deployment of machine learning algorithms including deep convolutional neural networks, invariant variational autoencoders, and decomposition/unmixing techniques for image and hyperspectral data analysis. Ultimately, it aims to combine the power and flexibility of the PyTorch deep learning framework and the simplicity and intuitive nature of packages such as scikit-learn, with a focus on scientific data.

    Audio AI Timeline

    Audio AI Timeline

A timeline of the latest AI models for audio generation

Audio AI Timeline is a curated project that organizes the development of audio-related artificial intelligence into a structured and accessible historical timeline. Rather than functioning as a model training framework, it serves as an informational resource that maps key papers, systems, models, datasets, and milestones across areas such as speech synthesis, music generation, audio understanding, source separation, and general audio machine learning. The project helps users understand how major techniques and ideas evolved over time, making it especially useful for researchers, students, and practitioners who want a broad overview of the field without digging through scattered references. Its value comes from presenting progress in a chronological and thematic way, which makes trends, breakthroughs, and shifts in research focus easier to see.

    Audiomentations

    Audiomentations

A Python library for audio data augmentation

A Python library for audio data augmentation. Inspired by albumentations. Useful for deep learning. Runs on CPU. Supports mono audio and multichannel audio. Can be integrated in training pipelines in e.g. Tensorflow/Keras or Pytorch. Has helped people get world-class results in Kaggle competitions. Is used by companies making next-generation audio products. Mix in another sound, e.g. a background noise. Useful if your original sound is clean and you want to simulate an environment where background noise is present. A folder of (background noise) sounds to be mixed in must be specified. These sounds should ideally be at least as long as the input sounds to be transformed. Otherwise, the background sound will be repeated, which may sound unnatural. Note that the gain of the added noise is relative to the amount of signal in the input. This implies that if the input is completely silent, no noise will be added.

    Auto-PyTorch

    Auto-PyTorch

Automatic architecture search and hyperparameter optimization

While early AutoML frameworks focused on optimizing traditional ML pipelines and their hyperparameters, another trend in AutoML is to focus on neural architecture search. To bring the best of these two worlds together, we developed Auto-PyTorch, which jointly and robustly optimizes the network architecture and the training hyperparameters to enable fully automated deep learning (AutoDL). Auto-PyTorch is mainly developed to support tabular data (classification, regression) and time series data (forecasting). The newest features in Auto-PyTorch for tabular data are described in the paper "Auto-PyTorch Tabular: Multi-Fidelity MetaLearning for Efficient and Robust AutoDL" (see below for bibtex ref). Details about Auto-PyTorch for multi-horizontal time series forecasting tasks can be found in the paper "Efficient Automated Deep Learning for Time Series Forecasting" (also see below for bibtex ref).

    AutoMLPipeline.jl

    AutoMLPipeline.jl

Package that makes it trivial to create and evaluate machine learning

AutoMLPipeline (AMLP) is a package that makes it trivial to create complex ML pipeline structures using simple expressions. It leverages on the built-in macro programming features of Julia to symbolically process, and manipulate pipeline expressions and makes it easy to discover optimal structures for machine learning regression and classification. To illustrate, here is a pipeline expression and evaluation of a typical machine learning workflow that extracts numerical features (numf) for ica (Independent Component Analysis) and pca (Principal Component Analysis) transformations, respectively, concatenated with the hot-bit encoding (ohe) of categorical features (catf) of a given data for rf (Random Forest) modeling.

AutoViz is a Python data visualization library designed to automate exploratory data analysis by generating multiple visualizations with minimal code. The primary goal of the project is to help data scientists and analysts quickly understand patterns, relationships, and anomalies within datasets without manually writing complex plotting code. With a single command, the library can automatically generate dozens of charts and graphs that reveal insights into the structure and quality of the data. AutoViz supports a wide range of visualization types including scatter plots, histograms, bar charts, and correlation plots, making it suitable for analyzing both structured and large datasets. The system also includes built-in tools for evaluating data quality and identifying potential issues such as missing values or unusual distributions. By automating the visualization process, AutoViz allows users to rapidly explore datasets before applying machine learning models or statistical analysis.

    Automatic cell lineage reconstruction

Automatic segmentation and tracking for 3D time-lapse microscopy

From Amat et al., Nature Methods, 2014*: "The comprehensive reconstruction of cell lineages in complex multicellular organisms is a central goal of developmental biology. We present an open-source computational framework for segmentation and tracking of cell nuclei with high accuracy and speed. We demonstrate its (1) generality, by reconstructing cell lineages in four-dimensional, terabyte-sized image data of fruit-fly, zebrafish and mouse embryos, acquired with three different types of fluorescence microscopes, (2) scalability, by analyzing advanced stages of development with up to 20,000 cells per time point, at 26,000 cells min-1 on a single computer workstation, and (3) ease of use, by adjusting only two parameters across all data sets and providing visualization and editing tools for efficient data curation. Our approach achieves on average 97.0% linkage accuracy across all species and imaging modalities." *Please cite this paper if you use this code for your research
