    SAJaS

    Simple API for JADE-based Simulations

The Simple API for JADE-based Simulations (SAJaS) is a proposal to bridge the gap between MAS simulation and development. SAJaS enhances MABS frameworks with JADE-based features. While empowering MABS modellers with modelling concepts offered by JADE, SAJaS also promotes a quicker development of simulation models for JADE programmers. In fact, the same implementation can, with minor changes, be used as a large scale simulation or as a distributed JADE system.

The main objective of the proposed software solution is to improve the performance in dental diagnosis using infrared lock-in thermography and complex image processing algorithms for the determination of defective zones of teeth. The recorded amplitude profile of the thermal wave shows a maximum corresponding to a heat accumulation in the region where the open micro-gap is found, whereas a minimum in the phase profile is detected. These maxima/minima are convenient indicators that allow to locate surface breaking defects on teeth. For the purpose of emphasizing very small temperature variations surrounding the thin flaws, different image processing algorithms were developed and included within the DCD software solution. ...

    Protospacer Workbench

    Protospacer Workbench

    CRISPR/Cas9 guide-RNA design

...Where online tools fail, offline tools succeed. However, offline tools require knowledge of the command line which few, who employ CRISPR, have. Protospacer Workbench aims to bridge the gap between online and offline guide-RNA design. The software is currently available for OS X and will be ported to other operating systems soon.

    SWAP-Assembler

A scalable and fully parallelized genome assembler

There is a growing gap between the output of new generation massively parallel sequencing machines and the ability to process and analyze the sequencing data. We present SWAP-Assembler, a scalable and fully parallelized genome assembler designed for massive sequencing data. Intend of using traditional de Bruijn Graph, SWAP-Assembler adopts multi-step bi-directed graph (MSG).

    fPotencia

    fPotencia

    Power flow library in C++

...After observing the lack of ready-to-implement libraries for power system analisys, and that the existing ones focus on command line workflow, I decided myself to start a project to fill the gap. Since Power system simulations have started needing to be executed in parallel, the old C-like designs are outdated; modular design is now needed to launch many simulations at the same time based on a base circuit. fPotencia is programmed in C++, but my intention is to bring JAVA, C#, Python and perhaps MATLAB versions of it. ...

    FolderEncrypted

Create and manipulate Encrypted Folders as easaly as Zip folders

...The Zip format works great for the everyday user, but up till now Encryption has been something that only some have been able to master. This project is here to close that gap. The end user needs to be able to protect his/her sensitive data. FolderEncrypted will only allow people be able to read sensitive data if they can provide the encryption key, but once the correct key is entered they can read and write to the file freely.

    wmtsa-python

Discrete wavelet methods for time series analysis using python

Several python libraries implement discrete wavelet transforms. However, none of them, or at least none that I know, is aimed at scientific use. This library aims at filling this gap, in particular considering discrete wavelet transform as described by Percival and Walden. This module started as translation of the wmtsa Matlab toolbox (http://www.atmos.washington.edu/~wmtsa/), so most naming conventions and most of the code structure follows their choices. The code uses a mix of python and cython for improved performance. ...

    AFSM_seq

a simple and rapid method for genome-wide SNP and methylation site

...Classified paired-ends using fltfastq2pe.pl. to produce output “R1.trim.pair.fastq” and “R2.trim.pair.fastq”. 4.The filtered sequence reads were aligned to the reference genome using the Bowtie2, allowing a maximum of four mismatches and one gap of up to 3 bp. Using the SAMtools pileup command the variable positions (SNPs) were determined. 5.AFSM_meth_V_1.0.pl are used for analyses of AFSM methylation results were based on comparisons of assembled sequences . perl AFSM_meth_V_1.0.pl -i output.sort.bam -o output.meth.matrix

Analyze and visualize coupled residues and their networks in proteins

...PSN), and more, to produce highly customizable publication-quality images. xPyder identifies networks (using concepts from graph theory, such as hubs and shortest path searching), compares matrices and focuses the analysis on relevant information by filtering the data using a modular, user-expandable plugin system that takes advantage of structural and dynamical information, contributing to bridge the gap between dynamical and mechanical properties at the molecular level.

    ReSPARQL - RecSPARQL

    SPARQL extension for recommendations

SPARQL, a declarative query language for querying RDF-graphs, supports retrieval of data exclusively based on facts; in contrast Recommender Systems aim to predict the taste of a user towards a set of not consumed items. However, predictions or suggestions are entities that cannot be explicitly retrieved. ReSPARQL is an extension of SPARQL that fills the gap between this two paradigms and enables a generic and flexible approach for recommendations over arbitrary RDF-graphs. It supports content-based, collaborative filtering and hybrid recommendations and allows both paradigms to gain benefit from each other.

    NereCode

    A stand-alone PHP-only library for parsing BBCode-like tags

Since BBCode requires much trouble to get it running, and not every project needs something so solid (sometimes it's just a admin posting engine, or a small microblogging engine with little or no user-content injections). NereCode comes to aim such gap. A minimally comprehensive syntax easily customizable. PHP only. Single file library.

    jQuery.Turbolinks

    jQuery.Turbolinks

Plugin for drop-in fix binded events problem caused by Turbolinks

jQuery.Turbolinks bridges the gap between jQuery plugins and Turbolinks 1–4. It ensures jQuery event handlers rebind properly on page change, solving issues with uninitialized bindings after Turbolinks page swaps. Though deprecated (incompatible with Turbolinks 5+), its simplicity makes it valuable for older Rails apps.

    Gapfinder

Gapfinder is used to localize GAPS in DNA sequences

...However reordered contigs "connected" in scaffolds contain some gaps ( questionable strings of N letters created between ordered contigs ) that remain to be filled. GAPFINDER was created to help biologists in this last "gap filling" step. User can easily: - localize GAP's positions and save them as TABLE or as ANNOTATED GENBANK which can be loaded in genome browsers such as Artemis, etc. - extract GAP's neighbouring sequences, which is very helpful in primer walking and GAP filling process. Gapfinder was implemented in C++ with the use of Qt framework

    AnsiGL

    AnsiGL

A modern "graphics" API for text-based applications

...Many comparable APIs tend to either use video hardware, or are simply not as fully-featured as one might hope or expect, at least in the area of visual elements. AnsiGL can serve to bridge that gap easier, and since it "renders" to a std::string (or optionally, an ncurses WINDOW *), integration should be relatively easy with just about any project. Bindings to ncurses are provided to allow for rapid, fully-featured application development with old and familiar friends, along with AnsiGL.
