    eddy

    eddy

An editor for the specification of Graphol ontologies

...Eddy is equipped with design-time syntax validation functionalities which prevents ontology designers from constructing invalid Graphol expressions: feedback on the validity of the expression is given through color coding diagram elements. Eddy also supports the standard profiles of OWL 2, i.e. OWL 2 QL, OWL 2 RL, and OWL 2 EL (to appear). Moreover, to support interaction with third-party tools such as OWL 2 reasoners and editors like Protégé, Eddy is able to export the produced Graphol ontology into an OWL 2 ontology.

    PasteControl

This is a pure JAVA API to handle paste image and upload it

Accessing clipboard is nothing very new in HTML 5. Gone are the days to print the screen of your computer, save it and upload it t server via File Up-loader. We , instead, experience the richness of the web by simply pasting our content on the web page itself. A very good example of the same may be experienced when you paste a screen shot on Github web itself . This project encourages developers to have such facility in the simple Java web application they develop. It's assumed that these...

    weinberg-overcluster2

    Cluster subsequences of intergenic regions

overcluster2 is a program to cluster subsequences of InterGenic Regions (IGRs). It clusters these subsequences based on the output of BLAST comparisons of the IGRs. overcluster2 has been used as part of a method to discover novel non-coding RNA classes. overcluster2 was written by Zasha Weinberg. The basic method was one of the methods described here: https://www.ncbi.nlm.nih.gov/pubmed/19340921 An example of the use of overcluster2 to find non-coding RNAs is here: https://www.ncbi.nlm.nih.gov/pubmed/20230605

    Coffee-Physics

    Coffee-Physics

A simple, lightweight physics engine written in CoffeeScript

Coffee-Physics is a minimalist physics engine written in CoffeeScript that favors approachable, creative-coding workflows over heavyweight simulation frameworks. It models motion with a particle system and uses simple constraints and behaviors—such as gravity, attraction/repulsion, drag, and springs—to create believable movement with very little code. The design is intentionally composable: you attach behaviors to particles or groups and let the update loop integrate positions, producing emergent effects from a few rules. ...

    Algorithms in Python

    Algorithms in Python

Data Structures and Algorithms in Python

...The repository is particularly useful for people preparing for competitive programming, job interviews, or building a foundational understanding of algorithmic patterns. Because it’s openly maintained, you can browse through issues, see test cases, and observe coding style in a “learning through code” fashion. It also serves as a playground where you can add problems, measure performance, and compare different algorithmic approaches. For anyone striving to move from “I know the syntax” to “I know how to use the right algorithm at the right time,” this repository is a practical asset.

    ingap-cdg

    ingap-cdg

codon-based de Bruijn graph algorithm for gene construction

Currently, most gene prediction methods detect coding sequences (CDSs) from transcriptome assembly when lacking of closely related reference genomes. However, these methods are of limited application due to highly fragmented transcripts and extensive assembly errors, which may lead to redundant or false CDS predictions. Here we present a novel algorithm, inGAP-CDG, for effective construction of full-length and non-redundant CDSs from unassembled transcriptomes. inGAP-CDG achieves this by combining a newly developed codon-based de bruijn graph to simplify the assembly process and a machine learning based approach to filter false positives. ...

    PAS2PHP

    PAS2PHP

Transpiles/Converts Pascal to Working PHP Source Code

...There are still a number of incompatibilities which are either not fixable, or have simple workarounds. As of v0.5, you should be able to write entire PHP applications in Pascal. The key to coding for PAS2PHP is to understand the limitations of PHP. Read the example code provided, and always check the outputed PHP code to understand how this works. As a guide to what PAS2PHP can achieve... my web site is written in Pascal, and then converted to PHP. (The code is in the source package). PAS2PHP uses the Pascal Parse Tree Classes (PasTree) which comes with FreePascal, and therefore the parsing limits are defined by this library.

    Ruby-processing

    Ruby-processing

Bridge between the Processing creative-coding framework and Ruby

...Though the project is now deprecated and newer alternatives exist, it remains an excellent historical example of how to embed a drawing/graphics API into another language and how creative coding communities evolve. For educators or artists exploring coding visually, Ruby-Processing provided a low-barrier entry by combining a high-level language (Ruby) with an expressive graphics library. It also demonstrates how open-source communities wrap frameworks into new environments for accessibility and experimentation.
