    JUMMP

    JUMMP

JUMMP: Job Uninterrupted Maneuverable MapReduce Platform

JUMMP is an automated scheduling platform that provides a customized Hadoop environment within a batch-scheduled cluster environment. JUMMP enables an interactive pseudo-persistent MapReduce platform within the existing administrative structure of an academic high performance computing center by “jumping” between nodes with minimal administrative effort. Jumping is implemented by the synchronization of stopping and starting daemon processes on different nodes in the cluster. Use of this project for research requires citation of our paper. W.C. Moody; L. Ngo; E. Duffy; A. Apon; "JUMMP: Job Uninterrupted Maneuverable MapReduce Platform", Cluster Computing (CLUSTER), 2013 IEEE International Conference on , 23-27 Sept. 2013

    DHFS

A dynamic slot allocation technique to improve performance for HFS.

...For example, at the beginning of MapReduce workload computation, there will be only computing map tasks and no computing reduce tasks, i.e., all the computation workload lies in the map-side. In that case, we can make use of idle reduce slots for running map tasks. Two types of DHFS are provided, namely, Pool-independent DHFS (PI-DHFS) and Pool-dependent DHFS (PD-DHFS) for users to choose.

    PPSeq: Parallel NGS Analysis

Parallel Processing for Next-Generation Sequencing (NGS) Analysis

High-throughput next generation sequencing (NGS) technology has quickly emerged as a powerful tool in many aspects of biomedical research. However, along with its rapid development, the data magnitude and analysis complexity for NGS far exceed the capacity and capability of traditional small-scale computing facilities, such as multithreading algorithms on standalone workstations.

    Java/C Comparative Benchmarks

Java and C Comparative Performance Benchmarks

A collection of software benchmarks developed to compare the performance of Java with C on identical code. No language libraries were used to avoid implementation differences. Some of the benchmarks are also implemented in Python and Scala. There are benchmarks for bit twiddling, numerical computing, data structure manipulation, concurrent computing, callouts to native libraries, and, graphics processing units (GPU) utilization.

    PASHA: Parallelized Short Read Assembly

One of the fastest parallel short read assemblers for large genomes.

PASHA is a parallel short read assembler for large genomes using de Bruijn graphs. Taking advantage of both shared-memory multi-core CPUs and distributed-memory compute clusters, PASHA has demonstrated its potential to perform high-quality de-novo assembly of large genomes in reasonable time with modest computing resources. Our evaluation using three small real paired-end datasets shows that PASHA is able to produce better assemblies with comparable genome coverage and mis-assembly rates compared to three leading assemblers: Velvet, ABySS and SOAPdenovo. Moreover, PASHA achieves the fastest speed for all three datasets on a single CPU. ...

    QSAR Data Pretreatment

To remove the constant and highly correlated descriptors based on user

Before performing the actual chemometric analysis in QSAR, the raw data is usually pretreated due to following reasons: 1. To remove those descriptor whose values remains more or less constant for all compounds, since they only add computing time without contributing much to the results. 2. To reduce collinearity among the descriptors thereby preventing data over-fitting and aids in improving the prediction performance of the model.

Genome compression algorithm with/without reference (Linux/Windows)

As the technique of acquiring genome sequences advances, the storage and data transferring of large genome data are becoming important concerns for biomedical researchers. We propose a two pass genome compression algorithm, which highlights the synthesis of complementary contextual models and the introduction of logistic regression mixture method, to improve the compression performance. The proposed framework handles genome compression with and without reference seque- nces, and demonstrated...

Convert Pachi Go Game to VC2012 on Windows

Convert Pachi Go Game to VC2012 on Windows. 30 hours' job. The goal is to use GPU to accelerate pachi to KGS 5D even higher with 1 PC with high-end gfx card such as AMD HD7990. AMD HD7990 has 4K processors and 6GB memory. It is good enough to do high-performance calclulations. I tried Feugo. But it is verh hard to convert since it is boost based C++ program.
