Kazuki provides a base to develop small and reliable automation scripts using Ruby and Selenium-webdriver. The aim of the project is to remain small and simple, there are no complex tool and yet can automate any website quickly and easily. Kazuki is built with BDD in mind, but it's not BDD, but rather a domain-specific language with a similar structure. The point of this is to make the code readable, while still being Ruby code in all it's extent. Genome sequencing is a complex process that includes: - DNA isolation - Obtaining sequence reads - Assembly of sequence reads - Sequence assembly verification In the last step biologists have to put in the correct order contigs generated in assembly of sequence reads. With the use of paired-end sequencing and optical mapping this process is much easier. However reordered contigs "connected" in scaffolds contain some gaps ( questionable strings of N letters created between ordered contigs ) that remain to be filled. GAPFINDER was created to help biologists in this last "gap filling" step. User can easily: - localize GAP's positions and save them as TABLE or as ANNOTATED GENBANK which can be loaded in genome browsers such as Artemis, etc... -

The original use for this was to take data out of a set of Hibernate DAO objects and create a variety of XML DOM objects from them. In the project that instigated this work the mapping between the DAOs and the XML DOM was not one for one and encoding the conversion into the DOAs was not a good idea. While at first sight this may seem similar to dozer (http://dozer.sourceforge.net) the primary difference is that this is code generation and does not have the overhead of using introspection at run time. -
