The Orfeo Toolbox is a C++ library for high resolution remote sensing image processing. It is developped by CNES in the frame of the ORFEO program. More information is available at www.orfeo-toolbox.org It is based on the medical image processing library ITK and offers particular functionalities for remote sensing image processing in general and for high spatial resolution images in particular. Targeted algorithms for high resolution optical images (SPOT, Quickbird, Worldview, Landsat, Ikonos), hyperspectral sensors (Hyperion) or SAR (TerraSarX, ERS, Palsar) are available. Orfeo ToolBox has three main access depending on the category of user: write processing chains in C++ using existing filters or creating new ones, use the OTB applications, which is a plugin-based framework allowing to extend high-level processing chains from various environment ( command-line, QT, QGis, Python....) or use Monteverdi, a software for everyday life image manipulation and analysis. -

OMR Reader is an application to read data from scanned images of OMR sheets. You can first create a template for a particular form and save it as a .omr file. To create a template, use a form with all filled marks. The program will automatically detect the marks. Now choose the marks for a group, and name the group. Do this for all the option groups on the form. Now save the info of these groups in a .omr file. For different forms, you can have different .omr files. DRAMMS is a software package designed for 2D-to-2D and 3D-to-3D deformable medical image registration tasks. Released by Section of Biomedical Image Analysis (SBIA) at the University of Pennsylvania. Some typical applications of DRAMMS include, -- Cross-subject registration of the same organ (can be brain, breast, cardiac, etc); -- Mono- and Multi-modality registration (MRI, CT, histology); -- Longitudinal registration (pediatric brain growth, cancer development, mouse brain development, etc); -- Registration under missing correspondences (e.g., vascular lesions, tumors, histological cuts). DRAMMS runs in command line in UNIX/Mac OS, It accepts Nifti/ANALYZE/MetaImage image formats. The Modular toolkit for Data Processing (MDP) is a Python data processing framework. From the user's perspective, MDP is a collection of supervised and unsupervised learning algorithms and other data processing units that can be combined into data processing sequences and more complex feed-forward network architectures. From the scientific developer's perspective, MDP is a modular framework, which can easily be expanded. The implementation of new algorithms is easy and intuitive. The new implemented units are then automatically integrated with the rest of the library. The base of available algorithms is steadily increasing and includes signal processing methods (Principal Component Analysis, Independent Component Analysis, Slow Feature Analysis), manifold learning methods ([Hessian] Locally Linear Embedding), several classifiers, probabilistic methods (Factor Analysis, RBM), data pre-processing methods, and many others.

miRDP2
Accurately and fast analyzing microRNAs transcriptome in plants
miRDeep-P2 (miRDP2) is developed to accurately and fast analyze microRNAs (miRNAs) transcriptome in plants. It is adopted from miRDeep-P (miRDP) with new strategies and overhauled algorithm. We have tested miRDP2 to analyze miRNA transcriptomes in such plants with gradually increased genome size as Arabidopsis, rice, tomato, maize and wheat. Compared with miRDeep-P and several other computational tools, miRDP2 processed NGS data with superior speed. By incorporating newly updated plant miRNA annotation criteria, the accuracy of miRDP2 is also markedly improved.
