NGSEP is an integrated framework for analysis of short and long DNA high throughput sequencing reads. The current version provides functionalities for both de-novo and reference guided analysis of sequencing data, including genome assembly, read mapping, variants detection and genotyping and de-novo analysis of data generated from reduced representation protocols. NGSEP also provides modules for analysis of genomic variation databases (VCF files), including functional annotation, filtering, format conversion, comparison, clustering, imputation, introgression analysis and different kinds of statistics. Since version 4, we provide functionalities for management of genomes and transcriptomes, including genome alignment and annotation of transposable elements. The NS-Mapper ad-hoc scenario editor is improved and extended by adding more realistic strategies, such as random based node placement, movement and traffic to the ad-hoc simulation of the Network Simulator 2 (NS-2).

Unix-based preparation and analysis toolbox for Nanomaterials and Room Temperature Ionic Liquids in Bulk and Slab using bash scripts, Gromacs tools and Matlab functions. NaRIBaS provides a framework that decouples user input parameter and terminal based command lines. NaRIBaS does not replace a simulation software and specific analysis tools like Gromacs, but it allows iterative repetition of tasks while changing specific input parameter. The toolbox is to be understood as a scripting framework rather than a black-box software. Task specific input and preparation or analysis function, are easy expandable to meet the scientific characteristic of constant changing properties. Concepts for efficiently storing and analysing large files in conjunction with graphical visualization and numerical data processing are presented in a Manual. A documented script collection that allows reproducing all simulations and analysis results presented in the Doctoral thesis of the author.

The Naomi project develops an OCL 1.5 interpretation and validation framework. Arbitrary model information is accessed via a model interface. The interface is extended to support OCL constraints on MOF compliant metamodels (e.g. UML metamodels).

Net.py is a tool for learning about neural nets. Currently, it only allows the user to experiment with a Hopfield net. I am now extending it to cover the Kohonen net. I'd be pleased to receive suggestions and criticism.

This project implements in C++ a bunch of known Neural Networks. So far the project implements: LVQ in several variants, SOM in several variants, Hopfield network and Perceptron. Other neural network types are planned, but not implemented yet. The project can run in two modes: command line tool and Python 7.2 extension. Currently, Python version appears more functional, as it allows easy interaction with algorithms developed by other people.

Niah is a simple java tool for use in statistical disclosure control risk assessments. It implements the k-anonymity model of disclosure risk for data in csv in format. This work was developed as part of a PhD project at the University of Glasgow and during an internship with the Scottish Government.

Niamtool v2 is a graphical drawingtool for creating NIAM-diagrams (Niam is Nijssen Information Analyses Method) As far as we know is the only niam-drawingtool in existance (excluding Niamtool v1). It\'s written in java 1.4.
