    MS Data Miner - A web-based proteomics software

    Data processing and analysis in proteomic studies is a significant challenge and very time consuming. MS Data Miner (MDM) is a freely available web-based software to analyze, process, validate, compare, and display output files from MS software, including Mascot (Matrix Science), Mascot Distiller (Matrix Science) and ProteinPilot (AB Sciex). It was developed to significantly decrease the data analysis time and to handle large proteomic studies. This open sourced system includes a spectra validation-system and automatically screenshot generation tool for Mascot-assigned spectra. In addition, a GO term analysis function and a tool for generating comparative data-reports are included.     This project concerns the design and implementation of an open-source flocking boids simulator, designed as a tool to analyze and characterize flock-like collective emerging behaviors. Each boid is conceived as an active agent and modelled by a point-mass approximation. Boid movements in a 3D space are guided by a set of elementary steering behaviors, each implemented as a force acting on the boid's point mass. Each boid is affected by interactions with both the environment and other boids. The set of considered behaviors are inspired by the well-known approach introduced in 1987 by C. W. Reynolds. The simulator delivers a 3D visual interface and provides as an output file all the instantaneous microscopic information related to each boid (positions and velocities over time), allowing in this way subsequent analysis, such as searching for synthetic and higher-level descriptions of collective behaviors, relying for instance on global network and meta-structural properties.

    CDTB is a MATLAB toolbox which performs Community Detection

    We present the Community Detection Toolbox (CDTB), a MATLAB toolbox which can be used to perform community detection. The CDTB contains several functions from the following categories. 1. graph generators; 2. clustering algorithms; 2. cluster number selection functions; 4. clustering evaluation functions. Furthermore, CDTB is designed in a parametric manner so that the user can add his own functions and extensions. The CDTB can be used in at least three ways. The user can employ the functions from the MATLAB command line; or he can write his own code, incorporating the CDTB functions; or he can use the Graphical User Interface (GUI) which automates the community detection and includes some data visualization options.
