SPIW - Scanning Probe Image Wizard

SPIW - Scanning Probe Image Wizard

Scanning Probe Image Wizard - MATLAB Toolbox

SPIW is a MATLAB toolbox, for automated processing of scanning probe microscope images. Tools are applicable to all SPM images, but the main focus is on images with atomic or molecular resolution. SPIW is primarily a MATLAB toolbox with functions designed to be called in a user's own script. SPIW also has a very basic GUI for browsing and exporting images. For information on SPIW's performance see our publication ( http://dx.doi.org/10.1063/1.4827076 ) in the Review of Scientific Instruments. A related open-source project SPIEPy (https://pypi.python.org/pypi/SPIEPy/) is developing a python library to for automated SPM imaged enhancement. SPIEPy brings many SPIW algorithms to the Python user.

    ITK-SNAP x64

ITK-SNAP static builds for Windows 64-bit(only one file)

ITK-SNAP is a software application used to segment structures in 3D medical images. It is the product of a decade-long collaboration between Paul Yushkevich, Ph.D., of the Penn Image Computing and Science Laboratory (PICSL) at the University of Pennsylvania, and Guido Gerig, Ph.D., of the Scientific Computing and Imaging Institute (SCI) at the University of Utah, whose vision was to create a tool that would be dedicated to a specific function, segmentation, and would be easy to use and learn. ITK-SNAP is free, open-source, and multi-platform.

    NeuroSuite

    Klusters, NeuroScope and NDManager

NeuroSuite consists of three applications to visualize and process data from neurophysiological recordings. Klusters is a powerful and easy-to-use cluster cutting application designed to help neurophysiologists sort action potentials recorded from multiple neurons on groups of electrodes (e.g., tetrodes or multisite silicon probes). NeuroScope is an advanced viewer for electrophysiological and behavioral data: it can display local field potentials (EEG), neuronal spikes, behavioral events, as well as the position of the animal in the environment. It also features limited editing capabilities. NDManager (Neurophysiological Data Manager) is a simple graphical application designed to help neurophysiologists manage their experimental recording parameters (e.g., number of channels and sampling rate of the acquisition system) and process their data (data filtering, spike extraction, PCA, etc.)

    NOVA

Analysis and visualization of complexome profiling data.

NOVA is a program designed to analysis complexome profiling data (Heide et al., 2012). A graphical user interface (GUI) provides various visualization tools, such as heat maps and 2D plots. Several hierarchical clustering algorithms (e.g., single linkage, average linkage, Wards linkage), different distance measures (e.g., Euclidean distance, Manhattan distance, Pearson distance), and various normalization techniques are implemented. Many additional functions like zooming, searching for proteins, image export, and automatic file format recognition support intuitive handling for biologists. Giese, et al.
