Jmol/JSmol is a molecular viewer for 3D chemical structures that runs in four independent modes: an HTML5-only web application utilizing jQuery, a Java applet, a stand-alone Java program (Jmol.jar), and a "headless" server-side component (JmolData.jar). Jmol can read many file types, including PDB, CIF, SDF, MOL, PyMOL PSE files, and Spartan files, as well as output from Gaussian, GAMESS, MOPAC, VASP, CRYSTAL, CASTEP, QuantumEspresso, VMD, and many other quantum chemistry programs. Files can be transferred directly from several databases, including RCSB, EDS, NCI, PubChem, and MaterialsProject. Multiple files can be loaded and compared. A rich scripting language and a well-developed web API allow easy customization of the user interface. Features include interactive animation and linear morphing. Alpha Plot can generate different types of 2D and 3D plots (such as line, scatter, bar, pie, and surface plots) from data that is either imported from ASCII files, entered by hand, or calculated using formulas. The data is held in spreadsheets which are referred to as tables with column-based data (typically X and Y values for 2D plots) or matrices (for 3D plots). The spreadsheets as well as graphs and note windows are gathered in a project and can be organized using folders. wavesurfer.js is a customizable audio waveform visualization, built on top of Web Audio API and HTML5 Canvas. With wavesurfer.js you can create anything from an HTML5 audio player to a sophisticated DJ application. wavesurfer.js works only in modern browsers supporting Web Audio. It will fallback to Audio Element without graphics in other browsers (IE 11 and lower). You can also try wavesurfer.swf which is a Flash-based fallback. The audio will start playing as you press play. A thin line will be displayed until the whole audio file is downloaded and decoded to draw the waveform. Web Audio needs the whole file to decode it in the browser. Learning Convolutional Neural Networks with Interactive Visualization
In machine learning, a classifier assigns a class label to a data point. For example, an image classifier produces a class label (e.g, bird, plane) for what objects exist within an image. A convolutional neural network, or CNN for short, is a type of classifier, which excels at solving this problem! A CNN is a neural network: an algorithm used to recognize patterns in data. Neural Networks in general are composed of a collection of neurons that are organized in layers, each with their own learnable weights and biases. Let’s break down a CNN into its basic building blocks. A tensor can be thought of as an n-dimensional matrix. In the CNN above, tensors will be 3-dimensional with the exception of the output layer. A neuron can be thought of as a function that takes in multiple inputs and yields a single output. The outputs of neurons are represented above as the red → blue activation maps. -

SPX, which stands for Simple Profiling eXtension, is just another profiling extension for PHP. It differentiates itself from other similar extensions as being totally free and confined to your infrastructure (i.e. no data leaks to a SaaS). Very simple to use: just set an environment variable (command line) or switch on a radio button (web request) to profile your script. Thus, you are free of manually instrumenting your code (Ctrl-C a long running command line script is even supported). Using a dedicated browser extension or command line launcher. Multi metrics capable: 22 are currently supported (various time & memory metrics, included files, objects in use, I/O...). Able to collect data without losing context. QUAST
Quality Assessment Tool for Genome Assemblies
QUAST performs fast and convenient quality evaluation and comparison of genome assemblies. It is maintained by the Gurevich lab at HIPS (https://helmholtz-hips.de/en/hmsb). For the most up-to-date description, please visit http://quast.sf.net. Below are just some highlights. QUAST computes several well-known metrics, including contig accuracy, the number of genes discovered, N50, and others, as well as introducing new ones, like NA50 (see details in the paper and manual). A comprehensive analysis results in summary tables (in plain text, tab-separated, and LaTeX formats) and colorful plots. The tool also produces web-based reports condensing all information in one easy-to-navigate file. QUAST and its three follow-up papers (MetaQUAST, Icarus, QUAST-LG) papers were published in Bioinformatics; the last paper (WebQUAST) is out in Nucl Acid Research.
