    Central Proteomics Facilities Pipeline

    Central Proteomics Facilities Pipeline

A data analysis pipeline for shotgun mass-spectrometry proteomics.

CPFP provides a pipeline for the analysis of MS/MS proteomic data, targeted at the needs of central proteomics facilities. == Project Status - Updated January 3rd 2019 == CPFP has not been actively developed since 2014, when I left the proteomics group at UTSW. To access up-to-date algorithms for the analysis of proteomics data, other tools would now be preferred. However: * Limited fixes have been made on the main master branch by Phil Charles at the University of Oxford. * As of 2019, limited maintenance is being carried out by myself (now in the BioHPC high performance computing group at UTSW), to allow CPFP to install and run on RHEL 7 / CentOS 7, with updated TPP 5.1.0 and search tools. ...

    AI learning

AiLearning, data analysis plus machine learning practice

...Open source today is not just open source, but datasets, models, tutorials, and experimental records. We are also exploring other categories of open source solutions and protocols. I hope you will understand this initiative, combine this initiative with your own interests, and do what you can. Everyone's tiny contributions, together, are the entire open source ecosystem. We are iBooker, a large open-source community, we-media, and online earning community, with a QQ group of more than 10,000 people and at least 10,000 subscribers. ...

    FoodPhysicsApplication

A C# application for scientists in the area of physical chemistry

The project has been created to develop a software that can help scientists in the area of physical chemistry with focus on foods data analysis tools that are currently mainly done by hand. In the first step, advanced analysis of texture analyzer compression data are provided and the project will be extended over time dependent on the time I can get to continue with it.

    PythonStatsLab

A collection of useful statistical functions written in Python

There are functions for numerical integration of the standard normal probability distribution. They can be used to find probabilities, find z-alpha values, calculate confidence interval, etc. New functionality I wish to add are hypothesis testing and calculation of p-value, type I & II errors, etc. These functions would come in handy to anyone taking introductory or intermediate-level courses in probability, statistics and data analysis. There are several numerical integration techniques (Riemann sum, Simpson's method, Taylor expansion, etc.) that can be employed in this task, which I hope to add soon. ...

    DMETANALYZER

A tool for supporting pharmacogenomics data analysis

We developed DMET-Analyzer a tool for the automatic association analysis among the variation of the patient genomes and the clinical conditions of patients, i.e. the different response to drugs. The proposed system allows: (i) to automatize the workflow of analysis of DMET-SNP data avoiding the use of multiple tools; (ii) the automatic annotation of DMET-SNP data and the search in existing databases of SNPs (e.g. dbSNP), (iii) the association of SNP with pathway through the search in PharmaKGB, a major knowledge base for pharmacogenomic studies. DMET-Analyzer has a simple graphical user interface that allows users (doctors/biologists) to upload and analyse DMET files produced by Affymetrix DMET-Console in an interactive way.
