    Central Proteomics Facilities Pipeline

    Central Proteomics Facilities Pipeline

A data analysis pipeline for shotgun mass-spectrometry proteomics.

CPFP provides a pipeline for the analysis of MS/MS proteomic data, targeted at the needs of central proteomics facilities. == Project Status - Updated January 3rd 2019 == CPFP has not been actively developed since 2014, when I left the proteomics group at UTSW. To access up-to-date algorithms for the analysis of proteomics data, other tools would now be preferred. However: * Limited fixes have been made on the main master branch by Phil Charles at the University of Oxford. * As of 2019, limited maintenance is being carried out by myself (now in the BioHPC high performance computing group at UTSW), to allow CPFP to install and run on RHEL 7 / CentOS 7, with updated TPP 5.1.0 and search tools. This updated code can be found in the utsw-biohpc branch of the git repository, and may become a 2.2.0 release if time and testing allows. -- David Trudgian - 2019/01/03

    PANDA

    PANDA

A comprehensive and flexible quantification tool for proteomics data

PANDA is a comprehensive and flexib tool for quantitative proteomics data analysis, which is developed based on our solid foundations in quantitative proteomics for years. Several novelties have been implemented in it. First, we implement the advantage algorithms of LFQuant (Proteomics 2012, 12, (23-24), 3475-84) and SILVER (Bioinformatics 2014, 30, (4), 586-7) into PANDA. Second, we consider the state-of-art concept of quantification reliability in this quantitative workflow. On the levels of spectra, peptides and proteins, PANDA works out a few quantitative filters and new scores for quantification confidence. Third, PANDA is designed for processing proteomics big data in parallel.

    Perl OBD-II Logger

    Perl OBD-II Logger

A Perl program for logging OBD-II PID data

The goal of the Perl OBD-II Logger project is to create a flexible and efficient application that can capture and log OBD-II Mode 0x01 PID data from an automotive scantool. It is designed with accurate and efficient PID data logging in mind, and provides NO support for reading or resetting diagnostic trouble codes. By default, the output log file contains time-stamped PID values in a simple Comma Separated Values (CSV) format that can be readily imported into popular data analysis or spreadsheet applications. (Output to an SQLite3 database file is also available). It is written in Perl, so it runs in any computing environment with a working Perl interpreter. The program supports scantools that are based on the ELM Electronics ELM327 or OBD Solutions STN1110 programmed microcontrollers. It has been tested with scantools using legacy RS-232 serial, serial over USB, and Bluetooth hardware interfaces. Perl OBD-II Logger even runs on the popular Raspberry Pi computer!
