EEGLAB is an open source signal processing environment for electrophysiological signals running on Matlab and Octave (command line only for Octave). This folder contains original Matlab functions from the EEGLAB (formerly ICA/EEG) Matlab toolbox, all released under the Gnu public license (see eeglablicence.txt).     TIGRE is an open-source toolbox for fast and accurate 3D tomographic reconstruction for any geometry. Its focus is on iterative algorithms for improved image quality that have all been optimized to run on GPUs (including multi-GPUs) for improved speed. It combines the higher-level abstraction of MATLAB or Python with the performance of CUDA at a lower level in order to make it both fast and easy to use. TIGRE is free to download and distribute: use it, modify it, add to it, and share it. Our aim is to provide a wide range of easy-to-use algorithms for the tomographic community "off the shelf". We would like to build a stronger bridge between algorithm developers and imaging researchers/clinicians by encouraging and supporting contributions from both sides to TIGRE.

    Gramm is a complete data visualization toolbox for Matlab

    Gramm is a MATLAB toolbox that enables the rapid creation of complex, publication-quality figures. Its design philosophy focuses on a declarative approach, where users specify the desired end result, as opposed to the traditional imperative method involving for loops, if/else statements, etc. The MATLAB implementation of gramm is inspired by the "grammar of graphics" principles (Wilkinson 1999) and the ggplot2 library for R by Hadley Wickham. As a reference to this inspiration, gramm stands for GRAMmar of graphics for MATLAB. A similar library called Seaborn also exists for Python. Gramm has been used in many publications from varied fields and is particularily suited for neuroscience, from human movement psychophysics (Morel et al. 2017), to electrophysiology (Morel et al. 2016; Ferrea et al. 2017), human functional imaging (Wan et al. 2017) and animal training (Berger et al. 2017).

    Eventer is a programme designed for the detection of spontaneous synaptic events measured by electrophysiology or imaging. The software combines deconvolution for detection, and variable length template matching approaches for screening out false positive events. Eventer also includes a machine learning-based approach allowing users to train a model to implement their ‘expert’ selection criteria across data sets without bias. Sharing models allows users to implement consistent analysis procedures. The software is coded in MATLAB, but has been compiled as standalone applications for Windows, Mac and Linux.     This MATLAB-based program enables analysis of AFM images. In particular, it allows the user to measure the volume of all distinguishable features in an image and to isolate and sort those particles. As the name implies, LAVA uses Lloyd's Algorithm, also known as k-means sorting, to identify a small set of volumes representative of the actual distribution of particle in the image. Although developed for determining feature volume, LAVA is also completely compatible with other types of image analysis, such as fluorescence intensity. Work is in progress to provide three-channel functionality, allowing comparison of relative intensity of red, green, and blue channels in multi-color images.

    This very configurable script allows you to plot a 3D (MNI space) visualisation of a brain graph, with edges represented by cylinders and vertices represented by spheres. To aid orientation, a cortical mesh can be added, as can convex hull outlines. The colouring and sizing scheme is fully configurable for both edges and vertices.     ReViSP, a 3D volume rendering MATLAB tool for multicellular spheroids

    Reconstruction and Visualization from a Single Projection (ReViSP) tool: a 3D volume rendering method we developed to reconstruct the 3D shape of multicellular spheroids, besides estimating the volume by counting the voxels (3D pixels) fully included in the 3D surface. ReViSP is written in MATLAB (The MathWorks, Inc., Massachusetts, USA) and the source code is freely provided.
