    gsasnp2

    PubMed ID: 29562348 / DOI: 10.1093/nar/gky175

    * GSA-SNP2 is a successor of GSA-SNP (Nam et al. 2010, NAR web server issue). GSA-SNP2 accepts human GWAS summary data (rs numbers, p-values) or gene-wise p-values and outputs pathway genesets ‘enriched’ with genes associated with the given phenotype. It also provides both local and global protein interaction networks in the associated pathways. * Article: SYoon, HCTNguyen, YJYoo, JKim, BBaik, SKim, JKim, SKim, DNam, "Efficient pathway enrichment and network analysis of GWAS summary data...

    MANTIS R Package

    Multi-locus ANTIgenic Simulator R-package for multi-strain pathogens

...For theoretical background please refer to 'MANTIS: an R package that simulates multilocus models of pathogen evolution' (https://bmcbioinformatics.biomedcentral.com/articles/10.1186/s12859-015-0598-9 OPEN ACCESS) At the moment, MANTIS is not available on CRAN. To build a source package of MANTIS, use the script buildPackage.R To install MANTIS use 'install.packages(file.tar.gz,type="src",repo=NULL)' To test use test_V3.3_code.R Contact the main author of the publication above for further details. ISVASE

identification of sequence variant associated with splicing event

To generate correct mature mRNAs, the exons must be identified and joined together precisely and efficiently by RNA splicing mechanism. It is to be noted that about one third or a half of all disease-causing mutations effect RNA splicing. However, there is little bioinformatics tools to directly identify sequence variants associated with splicing events (SVASE) based on RNA-seq data. We developed ISVASE, a simple and convenient tool for identifying SVASE directly using RNA-seq data....

    Visualization of Protein-Ligand Graphs

    Visualization of Protein-Ligand Graphs

Compute protein graphs. Moved to https://github.com/MolBIFFM/PTGLtools

NOTE: Project moved to https://github.com/MolBIFFM/PTGLtools. The Visualization of Protein-Ligand Graphs (VPLG) software package computes and visualizes protein graphs. It works on the super-secondary structure level and uses the atom coordinates from PDB files and the SSE assignments of the DSSP algorithm. VPLG is command line software. If you do not like typing commands, try our PTGL web server: http://ptgl.uni-frankfurt.de/

    RaTrav

mean first passage times and node occupancies calculations

RaTrav tool was designed to support computational biology studies where mean first-passage times (MFPTs) between initial and single or multiple final states in network-like systems are used. The tool approves arbitrary networks (graphs) where a dynamics of the Markovian type takes place. Two methods are made available for which their efficiency is strongly dependent on the topology of the defined network: the combinatorial Hill technique and the Monte Carlo simulation method. References: M. Torchala, P. Chelminiak, M. Kurzynski and P. A. Bates, 'RaTrav: a tool for calculating mean first-passage times on biochemical networks', BMC Syst. ...

    tinyMOBY

Semantically enriched WSDL 2.0 descriptors for BioMoby services

BioMoby Web services do not use XML Schema for datatype definitions and thus may not be thoroughly described in WSDL language. BioMoby relies on its own BioMoby Central Registry where type information may be consulted through SOAP API or may be seen as RDF ontology. tinyMOBY is an extension for the tinyWSDL WSDL 2.0 parser, which allows to embed BioMoby ontology into the WSDL 2.0 descriptors, thus providing complete BioMoby Web services definitions through Semantically Annotated Web Services Descriptions. The library interacts with BioMoby Central Registry and may automatically generate appropriate WSDL 2.0 descriptors using BioMoby service identifiers (LSIDs). ...

parastructure is a perl script collection to run the population genetics software STRUCTURE from Pritchard et al. 2000 (http://pritch.bsd.uchicago.edu/structure.html) in parallel on a cluster (beowulf type). Each run of K (the number of populations) is executed separately on each CPU of the cluster trough queue system based on PBS. A summary statistics table and distruct figures (Noah Rosenberg: http://www.stanford.edu/group/rosenberglab/distruct.html) are built at the end of the run. A patch for the structure (ran.c) is also provided in order to correct the generation of the seed number.

    AgED

    AgED

AgED - Analysis given Experimental Data

...AgED relies on Elliptic Fourier Transcriptors to extract features from large quantities of image data. These features can then be visualized and you can evaluate them in a statistical manner. This type of analysis is particularly worthwile in the assessment of biological experiments. Elliptic Fourier Descriptors have been applied in a large range of applications in biology. Examples include the distinguishing of leaf shapes, fish sex, organ size and so forth. AgED is intended for scientific use only. Use and distribution of this technology is subject to the Java Research License included herein. ...

    CRUMp

A probabilistic prediction system of protein phosphorylation sites

CRUMp is based on a kernel-based learning method called Classification Relevance Units Machine (CRUM). Given an input set of protein sequences in FASTA format, the system outputs the position, residue type (S, T, or Y), and the estimated probability of each tested site being phosphorylatable. Latest downloadable files: - crump-0.2.0.tar.gz: CRUMp GNU Octave package - crump-0.2.0.zip: CRUMp MATLAB script - crumptestset.fasta: A testing dataset in FASTA format. The sequence headers list the accession number of the protein sequence and the position numbers of known phosphorylation sites. ...

    Hyperballs
We present an improved ball and stick representation called HyperBalls. This type of depiction is particularly useful to represent dynamic phenomena, such as the evolution of non covalent bonds and takes advantage of GPU capabilities. HyperBalls are now fully integrated into the UnityMol software and are actively developed in that context. You will find the most up-to-date versions of the shaders in the http://unitymol.sourceforge.net project.
