olego
OLego – short or long RNA-seq read mapping to discover exon junction
OLego is a program specifically designed for de novo spliced mapping of mRNA-seq reads. OLego adopts a seeding and extension scheme, and does not rely on a separate external mapper. It achieves high sensitivity of junction detection by using very small seeds (12-14 nt), efficiently mapped using Burrows-Wheeler transform (BWT) and FM-index. This also makes it particularly sensitive for discovering small exons. It is implemented in C++ with full support of multiple threading, to allow fast processing of large-scale data. -

Fast, Accurate and Sensitive GPU-based Short Read Aligner
...Compared with widely adopted aligners including BWA, Bowtie2, SeqAlto, CUSHAW2, GEM and GPU-based aligners BarraCUDA and CUSHAW, SOAP3-dp was found to be two to tens of times faster, while maintaining the highest sensitivity and lowest false discovery rate (FDR) on Illumina reads with different lengths. SOAP3-dp natively supports BAM file format and provides the same scoring scheme as BWA, which enables it to be integrated into existing analysis pipelines. ...To increase the exact aligning rate, we also realign the approximately mapped and unmapped reads by changing the reference sequence or shortening the read length. Meanwhile, we further the study using “lossy” quality values through k-means clustering scheme and find its minute effect on downstream applications. The proposed method has achieved compression ratios from 0.5 to 0.65, which corresponds to space savings of 35%-50%, on experimental datasets. -
