...It searches the shortest path between source piece and target piece on the rectangular board. On the board the obstacles (wall) can be constructed. In addition to the algorithm, the GUI is provided. The GUI is written in Qt. Using the GUI, one can construct and move interactively the obstacles on the board. ...Unfortunately, glpk does not support any multithreading and there is no feature to distribute problems via network connections. Today, this is a pitiable sight, because modern computer systems are coupled by networks and support multi threading. We create a distributed system with Apache thrift and the C-API of glpk. Now, it is possible to use as many cores in a network as you want. With a focus on the MILP methods we implement a load balancing and speed up the solving process in a multiplicative way. Sometimes we have super-linear speedup with a small set of hardware. With a splitting of problems, parallel computing and distributing the actual best solution to all running processes we solve CBP much faster than a sequential processing can do. -

Smith-Waterman long DNA sequence alignment on Xeon Phi clusters
The first parallel Smith-Waterman algorithm exploiting Intel Xeon Phi clusters to accelerate the alignment of long DNA sequences. This algorithm is written in C++ (with a set of SIMD intrinsic extensions), OpenMP and MPI. The performance evaluation revealed that our algorithm achieves very stable performance, and yields a performance of up to 30.1 GCUPS on a single Xeon Phi and up to 111.4 GCUPS on four Xeon Phis sharing a host. -

CUSHAW2 is a fast and parallel gapped read alignment to large genomes, such as the human genome. The performance evaluation, by aligning simulated and real datasets to the human genome, shows that CUSHAW2 is consistently among the highest-ranked aligners in terms of alignment quality for both single-end and paired-end alignment, while demonstrating highly competitive speed. Furthermore, our aligner shows good parallel scalability with respect to the number of CPU threads. -
