    Liberal Learning Seminar

    Liberal Learning Seminar

Code for a freshman seminar in animal behavior

...This code is for one such seminar, called Why Animals Do It, which will be offered at WSSU beginning in 2016. The program will combine several simulation models and allow students to alter parameters and use computers to study animal behavior. All student interactions will be through a friendly user interface -- no coding is required by students.

    JAABA

The Janelia Automated Animal Behavior Annotator

The Janelia Automatic Animal Behavior Annotator (JAABA) is a machine learning-based system that enables researchers to automatically compute interpretable, quantitative statistics describing video of behaving animals. Through our system, users encode their intuition about the structure of behavior by labeling the behavior of the animal, e.g. walking, grooming, or following, in a small set of video frames.

    Phobos Application

    Phobos Application

Software for recording rodents' behavior during behavioral tests

Phobos is to be used for recording rodents' behavior during the thigmotaxis (open-field) and the elevated plus-maze tests. Phobos provides the possibility to easily calculate all possible experimental parameters at once immediately after the evaluation of the fear/anxiety level of each animal. All extracted files can be readily combined to one in order for statistical analyses to be performed.

    NAADSM

A framework for simulating the spread and control of animal diseases

NAADSM is a framework for creating stochastic, spatial, state-transition simulation models of the spread and control of highly contagious diseases of animals. User-established parameters define model behavior in terms of disease progression; disease spread by animal-to-animal contact, contact with contaminated personnel or equipment, and airborne dissemination; and the implementation of control measures such as vaccination and depopulation. Resources available to implement disease control strategies are taken into consideration. The model records a wide variety of measures of the extent of simulated outbreaks and other characteristics. ...

    SOS-track

Sensory Orientation Software to track animal behavior.

The Sensory Orientation Tracking Software (SOS-track) is a collection of Matlab scripts to measure the behavior of single animals (such as flies, fish, or mice) in real time in two-dimensional arenas. The program extracts high-resolution kinematic variables (positions, postures, angles, speeds, curvatures, etc) and then uses the motor information to infer sensory experience as the animal freely explores, orients or navigates in different landscapes.

The purpose of this project is to develop ontology-based tools for the study of animal behavior (ethology). The goal is not to produce a general ontology or editor, but comparative methods and (behavior) data entry tools (ethontos and owlwatcher).
