    distmap

A toolkit for distributed short read mapping

...It is designed to be easily implemented by researchers who do not have expert knowledge of bioinformatics. As it does not have any dependencies, DistMap provides full flexibility and control to the user. The user can use any version of a compatible mapper and any reference genome assembly. There is no need to maintain the mapper, reference or DistMap source code on each of the slaves (nodes) in the Hadoop cluster, making maintenance extremely easy.

    qure

software for viral quasispecies reconstruction from next-gen seq. data

QuRe is a program for viral quasispecies reconstruction, specifically developed to analyze long read (>100 bp) NGS data. The software performs alignments of sequence fragments against a reference genome, finds an optimal division of the genome into sliding windows based on coverage and diversity and attempts to reconstruct all the individual sequences of the viral quasispecies--along with their prevalence--using a heuristic algorithm, which matches multinomial distributions of distinct viral variants overlapping across the genome division. ...

    MspJI-seq_pipeline1.0

an pipeline for MspJI-digesting sequencing in DNA methylation study

...Modification-dependent restriction endonuclease MspJI digestion coupled with next generation sequencing could estimate the methylation state of "CNNR" Cytosine location in the genome by mapping high throughput reads to the reference sequences. MspJI-seq_pipeline1.0 is designed to be a general-purpose mapping program to handle these special characteristics of MspJI-seq. Its alignment is based on the open source program SOAP (Short Oligo Alignment Program), and mCNNR sites recognition is performed by regular expression in perl.

Based on HL7 v.2.3.1 Orders & Results Reference Information Model (RIM)s, The project is NOT a CPOE per-se. Instead, the project provides "applications" that allow EHR's to perform Outpatient Orders and Results via HIE, and collect these into their EHRs to feed the EHR "CPOE module / section" (ex. with prescribed drugs, ordered labs and results, ....) The first module in the project was the "ePrescribing application"; certified by RxHub and SureScripts back in 2007.

    C2C Slope Ruler

LaTeX Slope rulers to measure slope on topographic maps

These rulers have been designed using LaTeX and the PGFPlots package by Christian Feuersanger to measure slope on a 1:25,000 scale or 1:50,000 topographic map. Slope is determined by comparing the distance between contour lines of the map with the reference lines on the edges of the ruler. The top border of the ruler is designed to measure slope with a 20 meter contour interval. The bottom border measures slope with a 50 meter contour interval. You should print this ruler on white or transparent paper, taking care of deactivating any scaling options. Check the actual size of the ruler in centimeters on the right border. ...

    nsrlquery

Provides tools to interface with NIST's NSRL RDS.

The National Institutes of Science and Technology maintains the National Software Reference Library. As part of this, they keep track of SHA-1 hashes of millions of known pieces of software (the "Reference Data Set"). Unfortunately, there are very few tools to help users query the NSRL RDS. That's where nsrlquery comes in.

    Mix

Mix is a tool to combine multiple assemblies from NGS data.

Mix is a tool that combines two or more draft assemblies, without relying on a reference genome and has the goal to reduce contig fragmentation and thus speed-up genome finishing. The proposed algorithm builds an extension graph where vertices represent extremities of contigs and edges represent existing alignments between these extremities. These alignment edges are used for contig extension. The resulting output assembly corresponds to a path in the extension graph that maximizes the cumulative contig length. ...
