    EntOpt Layout

    EntOpt Layout

Relative entropy optimization network layout plugin

The goal of this project is to implement a graph layout / network visualization algorithm as a Java plugin for Cytoscape (http://cytoscape.org/), using a recently published relative entropy optimization based method, called Unified Data Representation (Kovács IA et al. Sci Rep. 2015). If you are using the plugin, please cite: Ágg B, Császár A, Szalay-Bekő M, Veres DV, Mizsei R, Ferdinandy P, Csermely P and Kovács IA (2019) The EntOptLayout Cytoscape plug-in for the efficient visualization...

    Path Finder Qt

finds the sortest path on the square board. GUI is implemented in Qt.

The program demonstrates the usage of the A* algorithm to find the shortest path. It searches the shortest path between source piece and target piece on the rectangular board. On the board the obstacles (wall) can be constructed. In addition to the algorithm, the GUI is provided. The GUI is written in Qt. Using the GUI, one can construct and move interactively the obstacles on the board. For every modification of the board, the shortest path is calculated automatically. Some statistics...

    vizceral

    vizceral

WebGL visualization for displaying animated traffic graphs

vizceral is a component for displaying traffic data on a webgl canvas. If a graph of nodes and edges with data about traffic volume is provided, it will render a traffic graph animating the connection volume between nodes. This component can take multiple traffic graphs and will generate a 'global' graph showing all incoming traffic into each of the 'regions', with support for cross-region traffic. There are three levels of information, global, regional, and service-level, with clicking or...

    Algorithms in Python

    Algorithms in Python

Data Structures and Algorithms in Python

Algorithms in Python is a collection of algorithm and data structure implementations (primarily in Python) meant to serve as both learning material and reference code for engineers. It includes code for graph algorithms, heap data structures, stacks, queues, and more — each implemented cleanly so learners can trace logic and adapt for their problems.

    A star

it is an implementation of A* algorithm with examples of its usage.

A start (A*) is the algorithm for searching the shortest path in the weighted graphs. My implementation is provided with various interesting applications, i.e. 15 puzzle. This project is related to my other projects located at sourceforge as well: https://sourceforge.net/projects/path-finder-qt/ https://sourceforge.net/projects/shortest-path-graph-a-star/ For detail of A* algorithm see wiki page: https://en.wikipedia.org/wiki/A*_search_algorithm

    ingap-sf

    a genome scaffolder

inGAP-sf is an effective scaffolder to generate high-quality and continuous scaffolds. inGAP-sf achieves this by using a new strategy based on the combination of Dlink and Plink graphs, in which Dlink is used to increase graph connectivity and to decrease graph complexity and Plink is employed to supervise the traversing process on the Dlink graph. Such advantage greatly facilitates the assembly of short-repeat enriched regions. Moreover, a new comprehensive decision model is developed to eliminate the noise routes accompanying with the introduced Dlink. ...

    Excel file analysis toolkit

Lays out dependencies (links) between Excel files in a visual graph

Do you have a haystack (legacy) of Excel files that reference each other and you can't see clear anymore? This tools crawls Excel files and builds up a visual graph. It shows which files might be outdated because they reference a file which was modified more recently. The graph is dynamic, you can choose between different layout algorithms and rearrange by hand. Allows you to quickly open the file, dump the graph, dump all links within a file, highlight all the cells that reference other excel files. ...

    JAGAL: Java Graph Library

    JAGAL: Java Graph Library

    Java graph library

JAGAL provides implementations for directed graphs (weighted and unweighted) and varoius types of transition systems as well as utils for graph traversal and modification. JAGAL builds upon the Java library TOVAL (located at http://sourceforge.net/p/toval). To use JAGAL, make sure the TOVAL library is on the build path. This library uses and encloses jGraphX (https://github.com/jgraph/jgraphx). A documentation for JAGAL can be found under http://doku.telematik.uni-freiburg.de/jagal.

    RT-alignment

Graph-based time alignment algorithms for multiple LC-MS datasets

Liquid chromatography coupled to mass spectrometry (LC-MS) is the dominant technological platform for proteomics. An LC-MS analysis of a complex biological sample can be visualized as a “map” of which the positional coordinates are the mass-to-charge ratio (m/z) and chromatographic retention time (RT) of the chemical species profiled. Label-free quantitative-proteomics requires the alignment and comparison of multiple LC-MS maps to ascertain the reproducibility of experiments or reveal...

    HRDAG

    Framework for Hierarchical Graph Decomposition

This is a framework used to decompose hierarchical graphs, i.e.,graphs which were created from or contain a hierarchy of modules. Each module is reused several times in the hierarchy. This may be useful to reverse-engineer human constructs like electronic equipment, manufactured machines, or bureaucratic hierarchies; but also to decompose natural constructs like gene-relation or protein-relation nets.

NAIL is a toolset for network analysis in the life sciences

...However, different algorithms typically use different input and output data types, are implemented using different technologies, and are demonstrated by application to different biological problems. Because of this, the primary goal of the NAIL project is to provide a straightforward way to use network approaches in the life sciences, and to apply a variety of techniques quickly and easily on the same data.

    Matlab Community Detection Toolbox

    Matlab Community Detection Toolbox

CDTB is a MATLAB toolbox which performs Community Detection

We present the Community Detection Toolbox (CDTB), a MATLAB toolbox which can be used to perform community detection. The CDTB contains several functions from the following categories. 1. graph generators; 2. clustering algorithms; 2. cluster number selection functions; 4. clustering evaluation functions. Furthermore, CDTB is designed in a parametric manner so that the user can add his own functions and extensions. The CDTB can be used in at least three ways. The user can employ the functions from the MATLAB command line; or he can write his own code, incorporating the CDTB functions; or he can use the Graphical User Interface (GUI) which automates the community detection and includes some data visualization options.
