Hi Rehan,
If you grab a recent bootchartd snapshot from Subversion, you'll find an AUTO_STOP_LOGGER option in bootchartd.conf. Setting it to "no" will allow you to stop bootchartd manually or from an init script using "/sbin/bootchartd stop".
Alternatively, you could tweak the way process detection works in /sbin/bootchartd:wait_boot().
