Hey thanks for the complements. I have released a new update to FONC. I noticed a small bug that could cause odd behavior. I also added logging to help debug this sort of issue.
I downloaded Core FTP LE to test it out, but I could not duplicate the bug. So maybe the thread update I did fixes this issue.
Download the new release and try it out. If you still have the issue turn on...

Still works ok for me. What level of java? Even though we released out jar for java 5, it should still work for newer versions. I just tested using the latest java 6 for linux.
Make sure you run the java command directly in the fonc_release dir where the jar's are located, or copy the jar files to where you want to run from.
