I've noticed something else that changes this entirely. This has will happen even with the mouse, with an exception. The flickering after "leaving" and returning to the game occurs whenever the mouse is inactive, no movement at all. If i start using it again though it stops. Woah. I just noticed something interesting. It doesn't matter whether the joystick is disabled or Xpadder is turned on or not, this seems to happen in response to any movement at all with the analog sticks after you've done alt-tab or windows button. I am using the latest version, 1.5. Running Windows Vista 32bit.

Great work so far, your port is perfect besides a couple of features I would like to ask/recommend:
1. Custom Controller Configurations would be great, but really i just want the ability to strafe with the gamecube analog stick and aim with the c-stick as apposed to the "old fashioned way" which is fine but I still think that configuration is easier. I don't know why you put it in for wiimote...
