Get WinMerge 0.2011.002.145 from https://bitbucket.org/jtuc/winmerge2011/downloads, and try a line filter as follows: regexp:(PERFORMER\s.*|TITLE\s.*|FILE\s.*) (As of now, it doesn't give you the pale yellow background on ignored differences. I hope to address that later.)

WinMerge doesn't understand MS Word files by itself. It rather invokes a function in CompareMSWordFiles.dll, which extracts some but not all content from the passed-in file. The CompareMSWordFiles would have to be made aware of the footer. Then there is XDoc2Txt (which can be driven through http://freemind.s57.xrea.com/xdocdiffPlugin), but it also misses the footer. What looks most promising...
