It's a simple fix. The freshness_threshold was ommited from the property list in MonarchStorProc.pm. To fix it, go to line that begins with $property_list{'services'} = and add freshness_threshold, after check_freshness like so:
check_freshness,freshness_threshold,notifications_enabled,
Please note the commas.

I have unchecked the freshness threshhold and set a custom time for a service. The override is not taking affect. Could someone help me with a workaround for this?.

The code in the setup and update scripts (monarch_setup.pl monarch_update.pl) that sets the path to cgi-bin in MonarchTree.pm was left out. If the relative path to cgi-bin is something other than /cgi-bin (for example /nagios/cgi-bin), please modify MonarchTree.pm line 31.

Not sure I understand what specific problems there are with Debian. Custom settings in nagios.cfg are now supported in version 2.0. Hopefully that has solved some problems.
