It's because it saves the destination path of each file (upon other paths) in the queue-file (located in the directory pointed by option "QueueDir").
I could save relative paths to solve the issue.
In the meantime you can replace the paths in queue-file (using "sed" or something like this), when you switch the OS.

What are the "current download speed" and "average download speed" indicated by nzbget (using command "nzbget -L S") and in web-interface?
Full speeds or near 100 KB/s?.
