My mistake: I was looking at the output on my server, which still had stylesheets version 1.74; the bug is already fixed in 1.75, updated on the server where the documentation was generated and now it's fine. Sorry for the noise.

I've noticed this while writing my autootols guide (with libxslt/xsltproc), the example lists does not seem to abide to the chunk.toc I provide: where it should link to autoconf/macros.html it links to just macros.xmli.
All the sources can be found at http://gitorious.org/autotools-mythbuster/ included the complete commandline used for generation.
