So how does IGB get the sequence data: via our quickload server, or via UCSC? For DAS/1, I recall that we specify UCSC as the 'mapmaster' that the server should use for seq data. This would be the preferred arrangement for DAS/2 as well, though UCSC doesn't (yet?) host a DAS/2 server.

The "cannot be found" message is correct. Sequence files are not loaded in the affy DAS/2 server. They got pulled some time ago to ease the memory load on our server. I'm working on getting the new code up and running soon, and will look into adding sequence data.

Regarding your trouble with tracks from the Affymetrix DAS servers, try launching IGB using the Affymetrix-hosted Java Web start links on this page, and then see if that resolves your problem:
