You need to set the CLASSPATH variable to make it run from the command line. Assuming that you are in the {Project Dir}/bin/ directory the commands would be:
MAC OS X (or) Linux - export CLASSPATH=../target/classes/
Windows - set CLASSPATH=../target/classes/
Then you can run run.sh or run.bat.
