Please provide the version number you have installed.
I have tested OBO-Edit with java 6 and thats not the reason for this odd behavior. I remember having an issue like this on ubuntu in the past where I had to specifically set my AWT toolkit as MToolkit for the gui to display correctly.
Once you get back to me with the version you're working with I can investigate this further...

Hi Terry,
Your description of conditions 1 and 2 is correct.
In condition 3 the filter parameters will dictate which terms get filtered in this case all terms with namespace "Cell" and hence you only get back CL terms.
When you say " condition #3 would allow me to filter out all the CL terms out of the combined ontolotogies" I think you're referencing terms with namespace not "Cell". Let me...
