I'm using iptables with the --uid-owner option,
to force packets from a proxy (squid) user to use an alternate router than the default.
traceproto runs as root, which hides my proxy user's id
and does not allow me to troubleshoot my setup.
I have 2 alternative suggestions that would help:

TraceProto is a traceroute replacement that allows tracing using user specified protocols and ports.
This release features a general code cleanup and documentation improvement. A number of warnings and sign issues were fixed. OS detection was added to the configure. There is FreeBSD 5.x support and progress towards Mac OS X support.
