The new version 2.13 is supposed to have this fixed. It also now supports the straight forward ./configure, make approach so that building under LINUX is much simplified.

top_srcdir and top-builddir refer to what program? wxGTK? (as opposed to the wxGTK build of your program)
wxGTK does not have a top dir as it is normally installed on a system distributed throughout /usr/lib...
